Google Maps is your friend. Plus their local train app (can't remember the name).
EDIT: Last time I used Japan Train: https://play.google.com/store/apps/details?id=bside.extremeambient.net
It complements Google Maps nicely because it shows the timing better but it lacks other details which Google Maps has.

Personally, to give myself a bit more time, I'd get the 10:00-ish Narita Skyaccess to Nippori station then hop on the Yamanote Line the rest of the way to Shinjuku.
The benefit there is that if you're out early, you can still get the NEX, if not, it isn't so much of a wait. Not sure how much it'd cost but it'll be cheaper than 8,000, probably more like 3,000.
If you're going to be catching a lot of trains, I used to find this app quite useful. Japan Trains
In my browser, I really like the visual feel of Google Map's to show me the routes, but I always double-check on Hyperdia.com for the best actual route. On my phone, I actually use https://play.google.com/store/apps/details?id=bside.extremeambient.net&hl=en which uses Hyperdia as the back-end, but allows you to save search results offline, and functions as an actual native app. Great for people like me who have a US phone with limited data inside of Japan. I could check out 乗換案内 some time, but I still prefer English, even though my kanji recognition is pretty good. My overall Japanese ability isn't so great.
At the train station at the end of the grand prix, if you're heading north/Nagoya direction, the queues will be very very long.
If you are heading south (which then goes round to Osaka), the queues are much shorter. Nagoya is closer though.
When it's a race weekend there are a lot more people around and you'll never be unsure about being in the right place.
Also can recommend getting a data SIM card and the Japan Trains app, which makes use of Hyperdia for train times (and fares).

Also if you're in Japan for a while, you might consider a Japan Rail Pass, but it's only definitely worth it if you plan to use the Shinkansen. You MUST purchase the pass before you get to Japan, they are not available to purchase once you are in Japan. Various vendors in foreign countries will be able to sell you the voucher you then take to a station in Japan to get your actual pass (it's a bit of a crazy faff).
I'm Aussie and I downloaded this app: https://play.google.com/store/apps/details?id=bside.extremeambient.net&hl=en
It works off Hyperdia data
I used this one for trains: https://play.google.com/store/apps/details?id=bside.extremeambient.net
Google Translate with the Japanese dictionary saved to device.
Osaka train map: https://play.google.com/store/apps/details?id=com.iridioestudios.osakamunicipalsubway
Tokyo subway: https://play.google.com/store/apps/details?id=jp.tokyometro.tokyosubwaynavi
I did occasionally use Tripwise as well when I had a spare bit of time.
