Chord! is pretty excellent for scales, and has a reverse lookup feature so you can work backwards from an unknown riff or chord and find appropriate scales and chords to match. The free version is slightly hamstrung by not supporting arbitrary tunings; I've found the paid version worth it but YMMV.
There are some real cool apps that will help you learn what's going on with your music.

Hey man. If I could jump back a couple of years to re-learn guitar this is how I would do it:
1) Learn music theory on the piano as it's much easier to visualize the notes on one "line" of notes instead of 6 "strings". I have generously given you my notes. http://i.imgur.com/Goz0aIZ.jpg
2) Learn open or barred chords (whichever you like) within a given key (Row) using the app Chord!. Practice switching between them smoothly. So if you like playing in G Major (I do!) Practice switching between G Major, a minor, b minor, C Major, D Major, e minor , f# diminished (this chord isn't really really necessary to learn) https://play.google.com/store/apps/details?id=com.rabugentom.chordfree&hl=en
3) Learn some strumming patterns (best to learn from videos online). The best one I found was paid however if you're strapped for cash just PM me.
4) To get started on some riffs on an electric or acoustic I'd suggest you look up Troy Grady's YouTube channel which is littered with free videos that will get you literally shredding. I've PM'd you some of my notes. Don't be intimidated by them..they'll help you play whatever you like. The rest is just building up finger speed. His videos changed my life and got me from only being able to play the basic chords to shredding.
