Shameless plug here - I had just released a free Android app that does exactly this. It's called 'Fretboard Learn' and has 5 game modes that match the name of the notes to a position on the fretboard. Identify the highlighted note, finding the selected note, finding all notes of type X etc.
There might be more honorable ways to learn the notes, but this is an easy one. Here's an app called Fredboard Learn.

It is a dime-store-ass app, but it gets the job done. You can set it to bass, set the tuning, set the number of strings and frets, etc. and it's fast.
There are some patterns that are helpful in standard tuning:
the 5th fret of any string is the same note as the next higher open string;
the 7th fret of any string is exactly one octave up from the open string DOWN (i.e., the 7th fret of the A string is the E one octave up from the open E string)
go up two strings and up two frets and you've just gone up an octave (or 12 semitones)
remember that there's only one semitone/fret between E and F, and between B and C, all the other gaps are a whole tone / two frets (and the inbetweeny one is the sharp or flat)

It has a bunch of memorization games that match note names to positions. Makes it easy to practice when you don't have a guitar in front of you. Includes options so you can just focus on a certain parts of the fretboard.

I used this app for 5-10 minutes every night, and within about 3-4 weeks I've basically learned the entire fretboard. Still a bit of work to go, but I'm making more progress in the last month than I ever have.

Instead of memorising scale shapes, I suggest to learn interval patterns on the fretboard. Instead of memorising boxes, if you master the pattern in fretboard, you just need to know the interval of a particular scale and apply these interval patterns. Which scale to start with? This comment could help you to decide.
It could be daunting to learn interval pattern as there's so much to learn but it would be worthwhile as you won't be learning blindly.
I personally use 'Visual Guitar Theory' (ebook) to learn interval patterns but there's a lot of good resources on them out there.
