Check out bead storage boxes on Amazon or your local crafts store. I find that this kind of thing does pretty well for smaller sizes, though if I needed to store a lot of jewelry in larger sizes I'd look into the little chests of tiny drawers that are sold for organizing hobby components. I'm a huge fan of one plastic compartment per pair of tunnels/plugs because it guarantees that nothing will jostle anything harder than itself and cause chips or scratches.
I use these (long amazon link) or something similar. It's great becuase you unscrew the one you need and then you just have a container to pick the tokens from. (Credit AdamHorton for the idea)

I have 4 deck boxes that cost 2 bucks at CSI. 2 have dungeon cards, one has the cards that are always there (like secret tome), and one has the player decks.
Boxes are faster than bags. Amazon sells containers that come with 52 boxes in one for something like $12. They are designed for people who make bead jewelry.
In Clank, I use one for minor tokens, one for major tokens, one for the market, one for each players tokens. I also have a plastic box of gold 1s a plastic box of gold 5s and plastic box with the monkey + 20 pt exit tiles.
Game play is open the boxes, pick the map, shuffle the dungeon deck shuffle the tokens, put them out, and go.
This is the game + expac. Cleans up fast too.

I use these! I had a huge mix of roughly 20,000 perlers, which I needed 4 containers for. Then I use a large flat container (like this, I got one from the dollar store!), I dump out a section from the mix it came in, sort into general categories (all the red and pink, all the blue and green, etc), then from there I sort them into the organizer! You may need to use 2 squares of the organiser for some colors, as you'll have more of some and less of others. Hope this helped! <3

I poke a hole in the lid and cover it with a filter patch, stack 5 high and wrap in foil, PC for 30 minutes and you got clean plates!

I haven't used them, yet. Bought a pack last year. Almost all of the reviews are them being used for agar.
As you mentioned the half pint do work well for testing LC. But they're still quite large.

You can PC about 100 at a time in a 23 quart PC. I stack them 11 high and wrap them in foil. 1 quart of water in the PC, with 3 layers of wide quart jar lids stacked around the base of the PC to raise them out of the water.

I used to do kitting up in separate containers with Elizabeth Ward’s organizer. Nowadays I don’t even bother. I use the bags the diamonds come in and line them up in order according to the chart into a basket/container. If they’re floppy plastic bags I might put a piece of paper inside each so they don’t flop around. That’s it. No labels, no emptying the diamonds from one plastic to another. Ain’t got time for that😂. Then when I’m done, I tape the bags shut and put them in a photo box.

I love this cute little painting. I’m using my mesh drill placement ruler for the first time because the numbers are not matching up perfectly with the colors behind. While it’s kind of a pain to use the ruler, the drills are soooo perfectly straight!
I also wanted to share my new storage box, unfortunately I took a horrible photo! The box is on Amazon and when you have a large painting with with a huge amount of a few colors, having the different size containers is so helpful! Love it!

At one point I had found some screw top containers like that but a bit closer to 120mm, PP5 and thin. Lost track of the specific listing, but I had seen a post on Reddit or the shroomery that reported some success with that style of container.
I use these cups because they will survive the pressure sterilization process. That means I can pour agar and sterilize it all at once. You will have to deal with some condensation and they aren’t perfectly transparent, but my success rate has increased significantly using these.

These bead containers are great and they have a thread which I prefer to snaps. They re a little pricey though. They have snap ones too but the snap ones will not PC well if you want to do pour then pc. if you pc then pour then no problem.
Make sure you get CON-BC0004-20 if you want the one with threads (despite what the description may say thats the PN for the one with threads).

I would recommend Elizabeth Ward containers. There are two trays, one with many size boxes, and one with all small. One of each would give her endless options for kitting up large canvases.
