That’s a lot of questions. I can’t help you much on the flipping part, but I can help on the storage. I put my good cards in a penny sleeve and top loader. Then I put them in a 4 row storage box (link below). I find it to be the easiest way to organize and keep track of everything.
For the player cards, I think binders are the best choice. But if you prefer boxes, there are à lot of products available. After all, Arkham Horror cards are the same format than Magic cards. BCW storage boxes. This is what most game stores use to store their vast amounts of inventory. Holds thousands of cards and fits sleeved cards. This is what I use personally to store my modern staples that I don't play in my Bring To Light decks.

Does it need to be pretty? I have 6 boxes of these, and they nicely fit up to 88 decks.
You can get them at any store that sells sports cards or M:TG cards or comics something like that.
So, i keep my dice and decks/dice in these boxes. Work great, all you need. I use binders for card storage, BUT when awakenings rotates out I need to buy a bigger storage container. I'm thinking one of these.

My collection is stored in the official storage box and I keep the EE box to make a travel box for when I want to travel with the game. Because holy fuck is that storage box huge.

From what I can find, there are just under 3200 standard size cards in Sentinels.
If you want to store the whole game in one box, you could do something like this. If you sleeve your cards, you might need something bigger, like this since I'm not sure if the 3200 card count is sleeved or unsleeved.
For travel, this is a pretty popular option among Magic: The Gathering players.
I purchased a cheap BCW storage box off amazon. It arrives flat and takes about 5 minutes to set up. To help with organizing the cards, I used these dividers from BGG. I printed them on cardstock, then inserted them into sleeves.

The cards in the first column are all the cards from 1 core set, plus all the player cards from an additional core set. The extra scenario cards in the third column are unused. As you can see, there is still plenty of room for expansions.
Hey, I'm not sure whether this is a serious post or not, but rubber bands are a very bad way to store cards. (Although a quick Google search for "lobster claw bands" will find you what you're looking for.)
I recommend instead using card storage boxes like this one (and available in a ton of different sizes) that can store hundreds or thousands of cards without bending or damaging them.
If you're interested, I can also help you make sure individual cards and small sets are properly protected, but given your question, it sounds like you're more interested in making sure your full collection stays together instead.

You might not need to order these exact boxes from Amazon. Most local game stores will sell you similar boxes of varying sizes for pretty cheap so this may work out better for you.

foam borad can be cut to make dividers for the bin you have now cost about 2 bucks at any craft store. however the boxes made to store cards are pretty darn cheap MTG Storage Box holds 3200 cards is only 15.00. Hell for a collection your size assuming you have copies of cards, a binder and MTG binder pages would not be to costly

Well, it's a personal preference. I find binders make deckbuilding easier. Yes, organization can be a challenge depending on how you do it. Once the card pool becomes large enough you'll find that separating by upgrade, support, ally, resource won't be enough. You'll want sub categories. In Lord of the Rings I typically made sections for race: elves, humans, etc. This is the part that becomes tricky.
I had 1 inch binders for lord of the rings, and they're far too small. I wouldn't go any less than 1.5", and have a separate binder for each aspect (so 5). I wound up going with 2" binders just to give some freedom in adding more pages and subcategorizing in the future.
With Champions I've found the largest issue so far is the repeated cards. Typically i'll play a precon deck once or twice to get a feel for the hero, then take out all the aspect cards and put them in the binder. But I'm leaving the "typical" non hero cards in their decks . . . the ones like Genius for example.
I have a 3200 card box for the hero and encounter decks, but that's filling fast. I expect I'll have a box for each soon.

My card storage for an All-in pledge for campaign 1. Wanted to keep all the art work, but cut down (pun intended) on all the space the boxes took up. All cards, locations, and villain dashboards fit. I currently just have all the minis unpainted and jumbled in a mess in the stretch goal box until I finalize how I'll fit them all in there. I personally would not sell anything yet. I understand it's a lot and you feel like the market is going to dry up: I can assure you the market is not going to dry up. The cards you have, if you have the ones you are mentioning in other comments, will always be valuable. I suggest you start saving money and having these cards graded via SGC. I would recommend PSA and BGS for price and re-sell, but SGC is very well known for older/vintage cards and PSA /BGS are currently not accepting submissions.
With old cards people are looking for authenticity, rarity, and condition in that order. A PSA 1 Mickey Mantle will still sell for thousands of dollars.
People are going to be messaging you left and right about this, do not sell anything. Take your time and go through it all.
Buy penny sleeves, toploaders (very hard to get right now), some of these depending on how much you have, these for grading submission, etc.

There are some basic cardboard box options that aren't bad. The 5000 count box might be a bit big for you, but the 4-row 3200 count box might be good. You just need to get some dividers to allow you to sort by color.
Wait, scratch that. Maybe use some holiday gift boxes that WotC produced. Return to Ravnica was the best quality box, and then they went down from there.

pffft, after sleeving I can barely fit everything in the box if I use dividers with that insert and separate everything out. Not sure why everyone was excited because they "finally made a decent insert". For an LCG, LOL. It's as pointless as buying a one bedroom house before having triplets. And fostering several dogs. While your brother moves in. And you bought a pony.
