You could try The Chronicles of Fid by David Reiss. It is a complete trilogy following one of the top superscience supervillains and his shifting towards being heroic. It shows both his origins in becoming a villain, and his development into something other. It isn't as dark as Worm, but I would definitely not consider it a YA book. I personally consider it one of my favorite in the prose superhero novels genre, though it does have quite a bit of introspection, so your mileage may vary. It is a complete story arc with the trilogy out, though the author has said he may do more in it at some point in the future.
A series that follows the adventures of an experienced supervillain as he slowly reconnects with his own sense of humanity, and continues his never-ending quest to save the world from those entrusted with the world's protection. https://www.amazon.com/dp/B07C92PMDH
Even supervillains have lines they dare not cross.
If only the same could be said of heroes...
For more than two decades, the sight of Doctor Fid's powered armor has struck terror into the hearts of hero and civilian alike. But when a personal tragedy motivates Doctor Fid to investigate a crime, a plot is uncovered so horrific that even he is taken aback.
Haunted by painful memories and profound guilt, the veteran supervillain must race against time if he is to have any hope of confronting the approaching threat. Every battle takes its toll...but the stakes are too high for retreat to be an option.

Reviews for Fid's Crusade:
" Reiss handles his complicated anti-hero deftly. The writing is clever, insightful, and funny, and the reader is apt to be charmed and appalled by Dr. Fid at nearly the same time. " - Jonathan Eaton (Amazon Reviewer)

" Well written and downright gripping. One of the most coherent and interesting takes on a super villain I’ve ever read." - J.M. Stallings (Amazon Reviewer)

" Reiss manages to meld the intrigue of an action thriller, technical geekdom of sci-fi, cadence and form of classic writers, and the fun of graphic novels. All of this with true heart and some unexpected plot twists." - JPFlo (Amazon Reviewer)

" Brainy, snarky Doctor Fid is as likable as a supervillain gets. This book offers an energetic, ridiculously fun storyline that will feel like the “adult” version of Despicable Me. " - The BookLife Prize
(The sequel to Fid's Crusade is available for pre-order, and will be released on 9/13/18)

Pretty sure this is The Chronicles of Fid, (Book 1 Fid's Crusade - https://www.amazon.co.uk/Fids-Crusade-Chronicles-Fid-Book-ebook/dp/B07C92PMDH) by David Reiss.
Three book trilogy. The MC is a super genius in a super hero world. He is the worlds most feared supervillain. I really don't want to give much away. Finding out his back story and motivation is half the plot. But in a nutshell. Imagine a world where Tony Stark was the Punisher.

"Fid's Crusade by David H. Reiss is one of the most refreshing and lively takes on the superhero genre I've seen in years. His title character's crusade is colorful, compelling, and takes wonderfully unexpected turns, and the novel delivers an impressive emotional punch (to go along with the super-powered ones). It stands easily alongside other character-driven superhero novels like Austin Grossman's Soon I Will Be Invincible, Carrie Vaughn's After the Golden Age, and Paul Tobin's Prepare to Die!."
