I got this book for $5 on Amazon that has what you want. They're short stories made for beginners. First they show you the whole story in Japanese, then the English translation and then it goes over each paragraph explaining all the vocab and grammar. Honestly it's pretty great.

You should try something simpler or dual-language first. Dual-language stuff allows you to make sure you're understanding what's going on by double-checking, which will in turn allow you to better understand what's happening as plots develop.
Amazon has some very good dual-language books with Japanese tales, with the level varying from beginner to very advanced. I've read a few of the tales on this one, which also comes with grammar explanations for the tales. The collection also has level 2 and 3. There are also more advanced ones, so you can choose.
Another option, a simpler one, is playing a visual novel. I've been playing this one and having a great time - first because it's simple, but also because it allows you to switch languages on the go with the press of a button. This means that whenever I'm not sure about something, I can just switch to English and make sure I got it. It's been a great experience so far.
