Looks like that motherboard only supports USB-C via the front panel connector (near the bottom right of your motherboard).

What are you plugging into the front panel to test? Does that device work on another PC?
If the BIOS settings are good and there isn't a problem with the USB devices in device manager, try cleaning the contacts. In your picture it almost looks like there is a clear plastic cap over the contacts but it's probably just the picture.
If that fails you could try connecting this to see if it works.

If it does then the front panel is bad if it doesn't then it's the port on the mobo or the device you've been plugging into it is bad.
A cheaper industrial look with the flair of a Lichenbergburn plywood desktop with the burns filled with glow in the dark epoxy and a flood coat on top. I used ~100 feet of PVC pipe and too many joints to count. The joins are all painted in copper with the pipe being painted with silver.

I'll have to take a look once I get the thing in. I was also possibly considering 3D printing a new front IO panel once I had the thing available to look at and basically replacing the whole front IO outright.

I don't have a USB 3.1 header on me right now, but does this split a port into two ports, USB hub style? Because a print panel with like four USB A a full 20Gbps USB C, separate headphone and mic and a power button seems like a nice loadout.

Yes, unfortunately you have run into the confusing world of USB standards.
What you have is a USB 3.2 Gen 2x2 Header on your motherboard. Your case has a connector for USB 3.1 Gen 2. The 4000D was released before USB 3.2 Gen 2x2 ever existed so you can't fault it for not coming with the right cable.
As far as I know the two ports are incompatible. The 3.2 Gen 2x2 is much faster though and if you have it you should use it. You can pick up a port for it here that will give you access in the rear. And then you can pick up one of these pcie adapters that you can connect the usb port on your case to so it doesn't go unused.
You'll end up spending an extra $50 to get them both working unfortunately.
