Have you considered adding some additional layers around your feet?
For your toes and forefoot you could try some cycling booties in neoprene. I recommend Meister 2.5mm cycling booties, they help to protect the toes from the boot rubbing on them and they help to keep your toes warm if you have circulation issues.

For protection of the ankle and heel you could use a Bunga ankle sleeve (I use the one with the achillies gel pad to protect the heel)
and on the outside of these you could wear a eZeefit 2mm neoprene ankle sleeve.

These 2 combined will protect your heels and ankles from any rubbing or other damage whilst you break the boots in or even as you skate.
