There are numerous comparison videos on youtube search "nvme ssd hdd". When it comes to games, or system boot time, it's usually like this:
30 secs - hdd
15 secs - ssd
14 seconds - nvme m.2
Ssd is way faster than hdd. nvme m.2 is...a tiny fractional hair faster than ssd. Almost unnoticeable.

That's what I would personally do. If you really want an nvme m.2 you could keep a bay open to add a 1tb ssd later I suppose.
Adding a slow hdd to this system seems pretty silly to me, your boot drive will occassionally be 5% faster, while your hdd drive is 50% it's speed for practical tasks. It makes no sense.

Super worth it games like bloodborne load so much faster. This is the ssd I have in my ps4 and it’s lasted over a year now with no issues. The boot time of the PS4 didn’t improve much but load times improved across most games.

EDIT: If you're worried about future-proofing then neither of these will do anything. The Series X will use a proprietary NVME M2.0 drive. If you get the 4tb your load times will be significantly increased, even on the Series X. The bottleneck will be the HDD instead of the USB 3.0 standard.

Honestly, I couldn't find any great deals, it's one of those things you have to wait and see for. The ones here are pretty much a discount from the regular price, but they can still be had occasionally for like $85.

Some gaming laptops also have multiple M.2 slots in which case you could go for a 1TB M.2 NVMe which is the newest and fastest SSD data transfer speeds and also bootable and swappable between desktop & laptop motherboards that have the slot.

I would recommend sticking with Thinkpad. I believe that Qubes developers use Thinkpad for development. So they are a relatively safe bet. I used to T440s ( something like the link below) with 12Gb of RAM, I7 CPU. Qubes runs well, not super, but enough for entry level. I switched to T470p because my workload increased. The PC you showed looks great on paper, but it's really out-dated. I suggest using SSD entirely. it's really cheap nowadays. It should be below your budget and better than the Dell machine. I'm sure you've seen my post on this topic but just in case I've linked it.
Now that hub will work, but it's a bit large imo. Though it is quite inexpensive due to it's use of the FES1.1 USB 2.0 chip.
You'll probably want to remove the USB headers to slim it down.
Now a full size SSD will fit if that's what you want to use, they are after all more affordable then the mSATA version I used.
If you go with a full size drive you can use the boards in external enclosures like this.
Keep in mind internal SSDs will increase temperatures in your system.
Edit: You might have to trim some plastic to fit things, I didn't need to with mine though.
You could easily do both. You can get more RAM for around $100 (depending which set your first one is) and you can get a 1TB SSD for around $100 as well.

If you're downloading big games that is what I would go with. If you don't expect to use a lot of space (like my dad just checks his email and stocks) you could stick with a 500gb drive.

My experience was the 256gb can get crowded even if you're just saying some pics and a few short videos, the $25 lower cost isn't worth it imo vs the potential hassle of running out of space on a 256gb model. The current difference between 128gb and 256gb is $5 so I would never recommend that to anyone.

OP is right, 2.5" AHCI is dead. Next-gen consoles will have PCI 4.0 NVME drives in them, so games will be designed with NVME SSDs as a baseline requirement.
