Definitely check out 'the renamer'. Tell it the source & output directory. It'll work for TV shows & movies. I set mine to run every time a new episode downloads -it correctly renames my shows and moves them to the correct folder. http://www.therenamer.com/
Filebot isn't free anymore, but it's still one of the best. You can also try ~~TVRenamer~~ The Renamer. A lot of settings and functionality but very very poor layout and design.

You'll have to fix the filenames yourself. There are tools out there for fixing TV shows, but not movies. I use 'tvnamer' on Linux. Maybe this will work for you? http://www.therenamer.com/
As far as meta data goes, I use XBMC and it fetches all that for me. I have no idea how to download it manually.
I personally use custom .nfo files myself. It's the best way to set up Kodi, in my opinion. I'm at work right now but in an hour or so when I'm home I'll update here and let you know the tricks I've discovered over the years.
EDIT: Alright so the first thing to do is set the filenames as usual (from thetvdb or wherever). An easy way to do this is to name each file in a series as S01E01, S01E02, etc. and then run the files through the renamer: http://www.therenamer.com
For movies, just put each movie in a folder and name both the movie and folder as the name of the movie (imdb and themoviedb have the exact names).
Then, after making sure the directory structure is correct as usual, use Ember Media Manager to download the nfo files and posters/fanart, etc.: http://wiki.embermediamanager.org/index.php?title=Download
After this the files will be the same directories as your media, and can be modified directly if desired. Nfo files can be opened with any notepads application to make changes.
Lastly when scanning/importing the media into Kodi be sure to select local only for the metadata source and it'll use all the info you downloaded and set up.
By default it's for TV Shows, but once loaded if you click the TV Shows text on the main screen it switches to Movie mode. You can set it up to scan you incoming folder, rename all your files to your desired format (it uses IMDB to fill in missing info) and then it will automatically move them to your sorted folder or partition.

As for removing tags I don't really need to cause I convert all my media to h264 aac for compatibility sake.
I use TheRenamer. It doesn't download any extra metadata, but plex does that for me. The renamer has worked well for me as far as organizing and getting all my associated downloads into the proper format.

For movies I just do them by hand. The initial organization sucks, but if you keep it up its easy. Then again I don't keep all that other crap like the txt files, only the movie name and year so renaming a couple files a month is easy.
I use this exact one, great for most applications. The only better one that I have found (for TV and Movies only) is TheRenamer. Set up rules for how you want the seasons split and files named and it will organize ALL of it and it searches TVDb or IMDb and a few others for episode names if you want it too as well.
I've been using TheRenamer and am actually pretty impressed with it. It's still not perfect but it identifies most of my movies and shows, grabs the episode info off IMDB and formats the filename based on my preferences and moves it to the appropriate place. It can even run as a daemon and monitor your incoming directory. Works great for me as I download from nzbs, torrents and sites such as icefilms.info.

FileBot is free. Make sure you're looking at the right site. The app store versions are silly.
Edit: I stand corrected. I went to update and it tries to force me to the Windows store. Nope nope nope. Guess I'll build it from source.
Look into theRenamer if you don't want to compile FileBot yourself.
I agree with /u/Vynlovanth. I have had issues with shows if they weren't labeled properly. I would download The Renamer and run your files through it. Then everything will be consistent and names correctly. I do all of my shows as "Game of Thrones S??E??".
TheRenamer has worked incredibly well for this purpose for me. It scrapes popular tv show sites (tvdb, tv.com, epguides) for episode names, and will rename the files in any format you want (101, 1x01, 1-01, etc). It also has a show renaming feature where if your XBMC need to see 'Archer' as 'Archer (2009)', it will put your torrents into the correctly named folder.
It can be scheduled as well, just run "therenamer.exe -fetch" in a windows scheduled task, and it will rename everything sickbeard downloaded that day.
I am guessing it is because you are replacing the file you download with the new one each time you download so you only ever actually have one file to play. The system is designed to function best when each movie is in its own folder.
Ideally your structure should be [root folder]/[Moviename (year)]/moviename (year)-theme.mp3 E.g: Movies/Divergent (2014)/Divergent (2014)-theme.mp3
Put each movie in a separate folder so that you can store the nfo, fan art, trailers, etc, locally. This will help ensure your addons function correctly.
Also your tv shows should be: [root folder]/[show name]/[Season #]/file E.g.: Shows/Constantine/Season 01/Constantine - S01E01 - Pilot.mkv
I highly recommend http://www.therenamer.com for automatically sorting and filing your shows and movies to best suit XBMC. It will create the folders for you and you can finesse the structures to your preferences. When you download a new file in the future, drop it into the renamed and it will identify, rename, and file it in the right place in one easy step
I can't upvote this enough.
I use CouchPotato and SickBeard with SABnzbd to automating my downloads but before this and when I download a file manually, I use TheRenamer to shift it. 30 seconds to configure and then it's set. You can also set it to detect a show name and specifically tell it which one (Handy when a show has a forced year name on it because it's a duplicate name).
I'd suggest you get theRenamer and rename your Cosmos files using the program. The easiest way to get the right show is to:
1) Open the program.
2) Click the "TV Manual Scraping" button at the bottom left.
3) Enter the show's ID (This can be found at thetvdb.com when you search for the show)
4) Keep the "TV Manual Scraping"-window open.
5) Pull the folder containing the show into theRenamer.
6) Make sure it found the right show.
7) Press proceed.
I do this with all of my shows that XBMC do not scrape correctly. Best of luck to you.
just to make sure that your show names are easily identifiable for plex. Run this app in your show folder and it will tidy everything up. Once you get organised you never go back. The Renamer
Just for some info TV Setup utorrent runs of rss through showrss.info, downloads go into a unfinished folder, after downloading it is moved to a sorting folder and therenamer is run. the renamer seraches the sorting folder, renames it and folders it Series/season/. Plex picks it up and presto. It seems like a huge mess around but when im looking for stuff it is so much easier then trolling my download folder xD
You can automate it all as well - depending on your viewing habbits.
I have setup utorrent to auto-download when new tv shows come out basically go to somewhere like this - make a username and select all the tv shows you like, Then in utorrent add the RSS feed and set it to auto download everything that appears in it At the end of each day, therenamer will run and move all the downloaded tv shows (You will want to setup labels to get this working correctly in utorrent) into a separate drive to the downloads and keeps them organized for easy scrapping by media portal. (XBMC is a good alternative to media portal but I like the layout in Media Portal - personal preference really) Media Portal is set to update the database when it loads. You could set this up on your laptop fairly easily and then leave it connected to the tv and use your tablet for everything else.
For movies there isn't the same type of automation, but therenamer can do movies as well and media portal will handle all the scrapping. There are ways to setup utorrent so you can tell it to download something on the laptop from your tablet as well
One day I will write a guide for all this in one place, but a bit of googling will get you in the right direction
Since you said it is mostly video files of the television kind, you could try theRenamer. Work pretty good for the most part, but you normally need the season and episode in there somewhere before it grabs the entire thing.
The Renamer is your best friend here. You have to tinker with it a bit, either follow the instructions on the website or parts of this guide that was posted in this subreddit a little while back. Once you get the renamer set up, you can just drag-and-drop your movies and it'll sort it quite nicely.
Try TVRename and TheRenamer
They keep my XBMC library tidy.
All of my new downloads go to one directory "Downloads" which is monitored by TVRename.
All of the moving, renaming, and organizing is done automatically. That's just for TV shows, mind you.
TheRenamer can handle movies, though, so they can be used in conjunction with a little tweaking.
A few other tools to add to the list are The Renamer and Filebot.

Yikes got to 1k all manually! Couldn't imagine.
Few options come to mind.
Setup radarr (Settings > Download Client) the way you want then have it start to import and move your movies into folders etc. Be sure to setup all the other options before you setup the download client options. Do just a few movies first so you understand how it all works.

Once complete get Sonarr setup for your tv shows, then bazarr for all your forced subtitles :)
Before FileBot, I used theRenamer. It was great for those occasional requirements. Just drag and drop.
FileBot is my goto now but did require a little bit of know how to set it up right.
theRenamer, I use this program and manually drag across TV/Movie files (you can run this with another program to have this done automatically) when I need them renamed and cant be bothered doing it myself. It will scrape from sites like theTVDB and IMBD.

Kodi has never had an issue pulling metadata using the "s01e01 - Episode Title" format as long as you use proper folder structuring "Show Name/Season ##/"
Shows are downloaded with Sonarr. Out of the box it already supports the "scene" layout, which is preferred by Plex.
For movies, the layout is much simpler, and couchpotato handles it when I use it. However most of my movies are DVD or BluRay rips, for which I use TheRenamer to automagically make folders with the correct name and year (has to match TVDB I think in spelling and lout for Plex to take it correctly). TheRenamer also works on tv shows if have existing content and dont want to use Sonarr, but Sonarr can also import & rename existing libraries too.
Filebot can't be beat in terms of sheer capabilities. It is by far, the most powerful renamer out there. It works for movies, tv, and music, and it supports just about any possible file scheme you could imagine (want all your A-M movies on one drive and your N-Z on another? How about all your comedy movies in their own folders sorted by year? Personally, I use it to keep all my ongoing shows on one drive and all other series that no longer have episodes sitting on another drive). However, it is not very user friendly to get things set up (although, after its set up, it's usually just a simply drag+drop). There's not much in the way of help in the program and the forum can be difficult to understand with people's hugely long commands and expressions. But, once you figure it out, it is an amazing tool in your arsenal. This tool is based in java, so it works on Windows, Mac, and Linux.
TheRenamer is a much easier tool and is still really powerful, but lacks some of the advanced capabilities of filebot. I started with this tool and used it to rename all my tv shows, but I found it lacking in renaming movies to my liking. I still like this tool and will still occasionally use it to move things when I'm on my laptop. This tool relies on flash, and is only available for Windows.
There's a program called The Renamer (http://www.therenamer.com/). It is highly customizable and can for example scan a specific folder for new shows, rename them and copy them to another folder. It is possible to start the program with your preconfigured setting by batch file.
To do it 99% automatically you can write your own batch file and use for example qBittorent and call the batch file when your torrents are done. A batch file would be:

The 2 pings are only a pause. The For command takes all .mp4 files from the finished qBittorent folder and moves them to another folder.
The second command starts The Renamer with -tvam (auto moving the files from specified folder a to b) and the fetch command is to check a specific folder for new files to rename.

I've been using it for a few years. Works pretty good. I just drag and drop my downloaded movies into the client and it renames it and moves it to a set folder. I think it's the same software built into CP just as a standalone client.

i have my downloader set to auto launch this program when a media download completes, it identifies the file, renames it, and moves it to the correct directory. and then kodi updates the library upon kodi launch.
everything works without any manual intervention from me. i dont use couchpotato though, and my downloaded files arent zipped up.
I use TheRenamer, and it does exactly this. Sub folders for every show, seasons under that. It sometimes does take some setup, as it uses thetvdb for reference, and you may have to manually add the show and it's thetvdb id, but I've used it for years and will keep doing so.

Are you using Windows? If so there is a program called the renamer which will bulk rename and move files.
My setup has a fetch folder where everything downloads to, then I run the renamer, it will rename the files as I specify, usually go with show name, season, episode, episode title. Then move it to its own folder, in my case show name, with sub folders for each season.
You set up paths and renaming rules for TV and movies separately.
Makes things really easy.

Speed usually isn't an issue though as its not often that I want to watch a show the second it has aired.
Currently using the following setup RSS Feeds through uTorrent When the download is complete it kicks off "TheRenamer" application which searches tvdb.com and properly renames the show and then moves it to my NAS.
For anyone using the newsgroup method I suggest checking out http://www.therenamer.com/ Awesome software that works great for renaming and then moving my shows around.
I use a combination of Advanced Renamer, TheRenamer, and most importantly, Media Companion. I use AR when I download by series and the files are not in a naming convention the TheRnamer will play with. Often this happens when the uploader didn't follow a standard convention (like SxxExx, etc) that TheRanamer will read. AR allows me to edit them in bulk to get them in the right format. I then use TR to get them setup nicely with titles and episode numbers. After that, I move them to the storage folders and allow Media Companion to scrape all my thumbs, info, and automatically create .nfos that work with my XBMC boxes. It took a little to get everything setup, but I rarely have to manually rename anything anymore, and all of my metadata is now local, so adding new media centers, or rebuilding is super fast. Through in a MySQL server running on my NAS, and all my XBMCs installs share watched info. It's all pretty seamless, and most of the process can be scripted with simple batch files.
You can use this tool to get your media named correctly. It makes life a lot easier but there is still a little bit of effort involved in getting media named correctly.

As others have mentioned, I believe your naming convention is not consistent across all media.
If this is the case, you can clean up your file names with programs such as FileBot or theRenamer and mass update.
If things are not set up properly, either program will have problems.
Naming is huuuuuuge at saving a lot of headaches. The stuff suggested here will work on getting meta data and some of the programs can batch rename stuff as well.
If you're ripping new stuff, I tend to use a standard format: One folder for the entire show with the name how it's listed on thetvdb.com I name episode: SHOWNAME.SXX.EXX.EpisodeName That is one of the standards most renamers will use, and there's a couple variations on that.
If you want to batch rename shows, this is a decent program. It'll sometimes not recognize shows, but you can add a show by manually putting in the TVDB id #, and it should scan easily.
XBMC can scrape basic fanart/posters, or you can download manually or use a media manager program to get stuff.
I dont follow the naming convention to the letter and it usually works. However, i had problems with numbers at the begining of titles. I don't think it works. You can try The Renamer to change all the tittles at once. It works great for me. Might not find your shows though...
File names are messed? Plex scrapes its media info from www.thetvdb.com for tv. 95% of my media was detected/scraped properly.
Use theRenamer to check your media. Just dump files/folders into the app and it will rename it for you. If an episode comes up invalid in the app the Plex will not show it either. Make a manual change following naming conventions and try again.
Download "The Renamer" You can set it to go through your folder and "Rename" all of your movies to your specs. Perhaps Movie (date).. it also has an option to put them in individual folders.
It also does TV shows.
For custom naming, I had a lot of success with using TheRenamer as my post processing script.
I wrote a batch file which would call it instead of the Sickbeard post processing script. It takes a few min to figure out and understand, but you can customize it pretty easily to how you want. http://www.therenamer.com/
I use theRenamer and love it. I don't think I really read your post all the way until I started typing this because I use it mostly for tv shows, but it works for movies, too. You can set up the renamer to watch a particular folder. I don't have mine scripted anyway to auto move things, I just set up a windows schedule to come on everyday at a particular time and do its thing with whatever's in that folder.
That's essentially what I have done to solve this problem. It seems that documentaries are the main culprit. Some of them scrape as incorrect shows so I threw them all in an unsorted folder until I can find a way to get them to be recognized. I found that proper folder structure and file naming helps. For folder structure, Series name(as listed on TVDB)/Season #, and for file names check out therenamer. Just input the tvdb id number and drag and drop. Hope this helps.
Lifehacker did a bit on doing this a while back.
The only issue is 100% automation may be more complicated especially if you move files when they're done, which means you have to point uTorrent back to them if you want to continue to seed (a given on private trackers).
I personally have mine automatically downloaded via RSS from BTN and use therenamer to move them
Also if you have a really big library you might want to use Ember Media Manager as well
