This is a great list, already including my all time favorite, Amorphous +. I'd like to add a couple of my other top favorites. Fancy Pants Adventures: World 2 The Fancy Pants Adventures series are some excellent platformers that have an amazing sense of momentum. I feel like these games are what I always wanted Sonic games to be. They're all good and slightly different from one another. I think World 2 hit the perfect sweet spot in its controls. (I think the XBLA version of the game messed with the controls too much, and doesn't quite live up to the rest of the series).
Dino Run - Careful, this game might eat your life. You play as a Raptor running away from a pyroclastic wall of destruction in the wake of a major meteor crash. You're running and platforming over 7 semi-randomly generated landscapes, catching rides on pterosaurs and vaulting over triceratopses. There's a lot of achievement hunting and leveling up to do that kept me playing for way too long.
This one is super addicting. All you have to do is click to cause chain reactions, but the upgrade system provides a ton of strategy. Thanks for all the great suggestions above, and good post OP. If I hadn't had a few beers I would try to remember how to hyperlink.
not much of a "game", but The Majesty of Colors is a favorite of mine. Honorable mention to one of its spiritual successors ImmorTall.
Guild Dungeons one of my favorite.
You cant save, but it keep your gold and experience. The main issue now, is how you have to buy every needed ressource one at a time to build your town back to where it was.

I just did a full rework/re-balancing on an old miniclip game called "Light Heroes". I used to play it a ton, but it had a lot of issues. I've fixed it up for myself and thought I'd share it here. Hey there, not sure if you still check this post but I found the game you were looking for. It's called "The Pretender," and was divided into episodic points, 1, 2, and 3. Unfortunately, since it was a flash game, it's no longer available to play on most sites as of December 2020. However, multiple downloadable Flash archives have it.
The one I've got on my computer (and the one that thankfully had the entire series archived) is BlueMaxima's Flashpoint Infinity, and I think any version will do. I have the 9.0 "Glorious Sunset" build, but they've since updated to 10.0 and above, so those should also have the series. Happy nostalgic gaming!

They came out with a level pack for this if you need a fix for more levels, not much change to the actual gameplay though.
You are looking for Powder Toy! you have to download it but it's worth, I assure you. There are a TON pf elements and reaction, with temperature and wind; you can even sustain a nuclear reaction.

I'd say what's better than Scratch is Stencyl, you can make games that are way better than scratch games and you can publish them to flash sites (and .exe, mobile, etc.). I haven't used Scratch in many years, but last I was there, you could only publish to the scratch website. http://stencyl.com/
Weird. I would have expected that simply removing it would work too. (One note: sometimes making too many edits to the AS code in FFDec can cause errors in the resulting SWF file. I try to stick with editing the P-code when possible.)
I haven't used that site. I was referring to Charles web proxy which basically monitors web traffic on your computer. This allowed me to show what URLs were being requested when I ran the original SWF file in a browser. It can be very useful for both Flash and other reverse engineering -- add it to your tools list too!
Fixing sitelocking can vary in difficulty quite a lot. I generally search in FFDec for the displayed message ("play this game on xyz.com" or whatever). This usually helps me find where in the code the site check is implemented, and modify it accordingly.
Some big-name games are tricker -- for example, NinjaKiwi games encrypt some critical sitelocking functions with a key that's computed elsewhere in the SWF at runtime. However, by adding trace() (see the output by enabling TraceOutputFile for the player as explained here) and FileReference.save() functions at the right points, you can often break these DRM methods too, given enough work. (I've successfully done this for BTD5, Happy Wheels, and a few others. It's a fun puzzle, in a way.)

I created this game a while ago in Adobe Flash. I finally got around to making some improvements and ported it to iOS and Android. It is a unique game about a guy who has to lose weight, while making money, who's goal is to never leave his house. It includes a bunch of mini games with hopefully a bit of humor mixed in. All the phone call responses are randomized, so answering the same way, does't always have the same outcome. Please let me know if you find any bugs or have any suggestions for improvements. This is my second game based on the same character. I originally planned on creating a trilogy series, but not sure if the last one will ever be completed...

Been looking for a Mardek-ish game too, but it's slim pickings.
A somewhat well-crafted RPG is Ge.Ne.Sis, in the sense that it has cool characters with different level-up paths, a story and tactical battles. It doesn't have the questing/item-gathering mechanics. It's a story, but it's well made.

I found it! It's called Miragine War. The problem was I was looking for it at Addicting Games, which is where I found it years ago but has since been removed.
Possibly the Mardek rpg series? I'm not quite sure what you're looking for. The first game is basically a short intro, and the second is where most of the 'rpg elements' come in.
Also Sonny 2, which is pure battling, has the best turn based battles I've ever played. The first game (Sonny) is pretty good but the this one polishes everything.

The second one I should warn shows 8 levels but it only goes up to like the 6th one for some reason. Or else I just can't figure out how to get past there. Ever since learning about BlueMaxima's Flashpoint project, I've been a huge fan. Their goal is to archive every flash game on the internet, as well as other web game technologies like Shockwave. They bundle standalone players along with the archives, so you can play everything offline. They also archive cartoons.
Bluemaxima’s Flashpoint is a web-game preservation project, and it has a gigantic library of web-games including Drift ‘n’ Burn 365 and a few Burnin Rubber games.
Just download the Infinity version and search for them. You might need to download the ‘Other Applications’ upgrade first though.
I also recommend looking at the Game Master List from the wiki on the website to find the games you can play first.

On the google play store, puffin pro shows a flash game in their screen shots that looks like a 2d side scrolling beat 'em up. Similar to dungeon fighters online or streets of rage.
