well so first of all Chris Taylor made a new game after Total Annihilation (he didn't hold the rights to TA) and it was spiritually inspired by TA, called Supreme Commander, that he released in 2007.
This one has two resources just like in TA. and yes you can also generate metal (called "mass") from energy with late stage buildings and you can reclaim with engineers, you can even get energy by reclaiming trees, it's in full 3D, it added strategic zoom and experimentals to the recipe and it's actually super-duper active especially today : https://faforever.com
In the same year as Supreme Commander, the Spring RTS engine released which is basically an open source version of all of the above.
this engine was obviously forked into a whole host of games I'll order them by what's (IMO) best :
BAR is the latest and probably the go-to. it's started recently so it's still in early alpha but because it's the most recent it has the best graphics by far.

There's Planetary Annihilation that was made by Chris Taylor's right-hand man, Jon Mavor. This one is nuts because the battlefield is actually a solar system, you play on the spherical surface of multiple planets and you can even make the planets crash into each other, fling asteroids into them or use a death-star planet as a laser beam to zap out of existence another planet.
The Homeworld series released in 1999 and is a 3D RTS game that happens in 3D!
it's pretty nuts and is an absolute masterpiece. the campaign of the first (which you can play via the link above in Remastered glory) in particular.
Which should include Homeworld Deserts of Kharak which came out in 2016 this game is homeworld, but on a planet, so you're back to non-vertical movement (although you sand-buggies can jump up off of the sand dunes).
These two (Homeworld 1/2 and Homeworld DOK) are strictly closer to what you asked for because your workers go gather the resources directly from the map and from wreaks there are no buildings that generate resources.
