So... After not finding the desired audio focus settings for PoGo to disable it, I ended up downloading another music player from the Play Store.
This is a music player by Leopard V7 and although I can not give an in dept review about it because I just downloaded it an hour ago, I can say one thing: It works perfectly with Pokemon Go.
Even the issue of having the player stop when launching PoGo from the start is gone. And the notification pad of the player stays even when paused. I guess it has something to do with the enabled in-player settings "Music lock screen".
Anyways, hope this player works for all those who have been having the same issue.

One possibility is to disable the Pokemon Go app Audio Focus settings. Gordin posted a really nice explanation on how to do it: You can stop Pokémon GO from killing your music if your ROM has Privacy Settings
Sadly for me, my Android version (5.1) does not have this privacy settings option. But I could see from some peoples posts that the problem can be overcome in some of the music players (amazon music, spotify... just not in my pre-installed music player), I ended up downloading another music player from the Play Store.

I just tried the generic-sounding Music Player by Leopard V7. Despite the 4.5 rating based on 1,173,011 reviews - yes, over a million reviews - the app seems to have been designed to make money, not to have in existence a music player that helps people enjoy their music. I gave it a rating of 2, rounded down from 2.5.
