I think you'd appreciate Straussian philosophy -- one of his theses that I remember learning of is that the socratic texts contain hidden meanings which require deeper analyses and thoughtful considerations (see for example here). Whether or not you consider yourself Straussian, it should be clear that projecting his thoughts on interpretation onto a tv show is ultimately ill-fated. Strauss speaks on philosophers who are philosophizing for the sake of philosophizing. His writings, from my recollection, always speak of philosophers who are purposefully participating in the cosmic philosophical discussion. I don't mean to devalue Rick and Morty - or your aspirations to write a thesis on Rick and Morty - but somehow I don't think Harmon and Roiland are quite doing the same thing.
To recapitulate and explicate what I'm getting at: "hidden/deeper meanings" - whether or not you accept them to exist or even be "better" - have been thoughtfully considered by Strauss. He has found some interesting rationale for them existing, and for why we should seek them out; however, his reasonings don't quite hold up when attempting to use Rick and Morty as a target of analysis. If you're able to create a parallel to Straussian views on reading that somehow allow Rick and Morty to maintain in consideration then I suggest you try to write your thesis on that.
Do note, though, that with all this said I'm not trying to convince you that deeper meanings don't exist - I'm trying to reveal that it might not be the case that seeking out deeper meanings are considered "better" in some places, but perhaps not in entertainment. It might be possible that somewhere along the line you took a wrong turn
