there are presets for youtube, twitter.. etc. on the right theres one a zip for GIF presets. Unpack the zip, drop the file on the *, and then you can select the GIF preset, which should work.

Sure, but literally any & all files I have tried do not work. I've tried tons of MP4s & MOVs, h.264, Cineform, ProRes, DNx codecs. But regular compression w/o the in/out video player work fine.
Ok here is a zip with the video used in the previous logs, along with a new video (one that doesn't have any audio), with logs for it using the same process as before. Hope this helps!

Btw, these tests were done on a machine with Windows 10 Pro version is 10.0.18363.1256. I'm downloading the latest ver 2004 right now and will try again once that's installed.
Opened SE, dropped mp4 video in, selected h264, opened in/out video player, set an in/out, hit Preview (which works!), left player open and hit Start function. Progress bar starts bouncing. Waited a few minutes then saved the console logs for ffmpeg, ffplay and ffprobe tabs. Also attached output of what MediaInfo shows about the mp4 I used (but the in/out fails with any file):

You should try to click on 'VBR' until you get 'CQ' which mean Constant Quality. Then choose a lower value for a better quality. Use a value between 18-23 is a good starting point.

Converting to proxy your files is a really good starting point! You can also get a faster encoding by reducing the scale to something like 640x360.
You can also use the GPU decoding from the top left gear icon, BUT read this before.
Hope that will answer your question, you can't do really faster or maybe by using an other codec.

I have not used Shutter Encoder yet. But I think you drop the video file first and then the audio file, then use the function "Replace audio". You should then be able to set up how you want to convert the audio file. Functions-Replace-audio

Unfortunately the 3-pass option is currently not available. "Max. Quality" send veryslow
option to the encoder, i suggest you to read the last question #17 of the F.A.Q.
If you want to avoid the GUI you can directly use ffmpeg it's the command line backend for Shutter Encoder.
