I got my ROM from here, and I've played it on my phone (works well because there's not really any fast-paced gameplay). I also have Dolphin on my computer, but I struggle with keyboard controls, so I bought one of these to pair with one of my controllers (I'm not going to bother going into further details here because my solution was not the best solution at all). Once you have the ROM, and the controller situation sorted out, all you have to do is load the ROM file from the Dolphin UI.
If you happen to have a Nintendo DS, check out Nostalgia. It's very similar to Skies of Arcadia. There are various dungeons (based around real-world landmarks), turn-based combat, airships (complete with ship combat), a man with a mechanical arm, and an ancient princess of "The White Order" named......wait for it......FIONA!!!
Don't go into it expecting Skies of Arcadia 2. It definitely isn't that at all. The story is much shorter and the world is not nearly as expansive, but it definitely does remind me of SoA a lot. It's worth a playthrough, if only once.
