Maybe your intonation is bad? If you press down the string at the 12th fret it should be an E there as well. Try using some tuning app for this. (For me the Yousician built in tuner for Windows thinks my 12th fret E is flatter than other tuners). Another issue could be if you press too hard on the strings.
Ok I wrote that and then realize you write E5. Maybe you are just accidentally muting the E-string? Really make sure you are not touching the E-string, not pressing too hard on the A-string and that both strings are vibrating when you play.
From what you write it seems like you are also playing your guitar without and amp, and I would assume without an interface. At least make sure you play with headphones in that case, and even better get some kind of interface, like iRig if you have an iPhone or Rocksmith Real Tone Cable if you have a PC.

The key here is that there's a USB-C power port, but also a USB-C data port, which the Apple adaptor does not have. Anything that has something similar should work.

I went down that path of using a splitter and I couldn't get it work. I bought an iRig hd 2 and that works perfectly.

Update in the OTHER direction from me. I was using only the PC mic forever, but then when I got the the level 7 test, my mic just absolutely couldn't figure out the FMaj13 chord. No matter what, I was getting red notes. Switched to the rocksmith cable, and it worked fine. I used my acoustic/electric so I could hear myself play. I never had a problem with the mic and single notes but some of the "fancy" chords could be difficult for the mic to pick up all the different notes.
edit: I'm buying a little Y cable (this one: https://www.amazon.com/gp/product/B000068O53/ref=oh_aui_detailpage_o00_s00?ie=UTF8&psc=1) to be able to use my electric with the amp and rocksmith cable at the same time. I'll let you know how it works out.
You can get like an A/B switch and then plug it into both your amp and realtone cable. This way you can also have just one cable running to your guitar which makes it easier to switch between PC and non-PC play.
