I absolutely adore Nana to Kaoru and Nana to Kaoru: Black Label. They are powerfully incisive views on the inner thoughts and outer struggles of a relationship built upon a power dynamic and explore truthful and honest feelings with such raw emotion that I am in awe of it.
Even with your title stating the opposite, I'd be worried that someone might see that popular fanfic which everyone loves to hate in the title and ignore NtK because of the implicit association that they are in some way similar. Nana to Kaoru is a masterpiece and can easily stand on its own merit.

Ares Definitely in my top three. It's practically an epic the way the author tells the story. One of the few manga I never got tired of reading partway through.
Love Hina was the first manga series I read, back in the day. I still have all the books and re-read it every couple of years. It's got a lot of great humor in it, and all the characters are appealing.
The Nisekoi comparison is obvious, and I think that the Love Hina girls all in general have more character than the Nisekoi girls.

For those who like Love Hina, it's heavily inspired by Maison Ikkoku, which is also great.

The reference material is more likely the manga Shidenkai no Maki. Even the Volume 1 cover (in the bottom right) is almost identical. Girls und Panzer was an anime-original story.

Molester Man. I am guilty of judging this work from the title. Needless to say that, by the time i finished it, i extremely regretted doing so. The only other time i felt so much regret for having prejudice towards a work was when i finished watching TTGL.

I've been rereading the Tokyo Ghoul manga. Everybody should check the manga out and check out /r/manga also. It's one of the most popular manga in /r/manga. Before the Tokyo Ghoul anime aired, it wasn't really that popular in /r/manga and in the anime/manga community. It wasn't talked about that much. It was ranked around 250-300 in MAL for top manga. But once the anime aired, the manga series exploded in popularity in the anime/manga community. It now ranked at 22 on MAL. When the last chapter was posted on /r/manga, the server that was hosting that chapter (imperialscan) couldn't handle the traffic. Also the first chapter of Tokyo Ghoul:re was release. So many questions!!

Personally, I hate fucked up and depressing stories. I try to avoid dramas. I've read some awesome dramas but most dramas feel slow, boring, unrealistic, etc. My tastes are likely opposite of yours. There's a manga I came across years ago, that scarred me deeply. I've tried forgetting about it, and while I barely think about it, when a thread like this comes up, I'm reminded and it makes me slightly depressed. I didn't read much of it, but what I did read made me depressed as fuck.
It has a lot of borderline H, depressing content, and generally fucked up shit, and that's from like the first couple chapters. If you're still interested, it's Arigatou
All you need is Kill! - A fantastic adaptation of a LN of the same name. It is what the movie Edge of Tomorrow is based on although the movie goes a completely different direction.
The best I've seen is from Freesia.
The main character appears to be suffering from some intense form of PTSD, depression, and the result is that hallucinations has become a big part of his life.
Honestly, the manga as a whole is alright, but the portrayal of mental deterioration was the most interesting aspect. Rather than the typical 'I must kill everyone and everything!' type we frequently see, this manga does it subtly and approaches it from a more psychological angle.

Sakamichi no Apollon - the MC is this gloomy whiny kid at first but begins to grow up when he meets a guy and girl in a new town and starts playing jazz music. It's really a coming-of-age story with jazz as part of the background. I'm still reading it but it's really good! Yoko Kanno made an awesome jazz OST for the anime but I prefer the manga since there's more details in it.
seo is a mangaka with a few popular series under his belt. An older one "suzuka" and a more recent one "kimi no iru machi". In the latter he kind of irked fans by beating around the bush chapter upon chapter before getting to key points in the story.
Witchcraft Works. The lead male is usually the "damsel in distress" character and the lead heroine is the strong quiet type, even quite tall who protects him. Lots of scenes the heroine princess carrying the MC, too.
I've never seen anyone mention it. It's one of the few manga I've read that's almost always entertaining and never really drags. Mainly a comedy manga with some action thrown in to spice things up and just enough romance to have an overarching plot.

It seems to meet all of your criteria except for maybe #3. There are three chapters translated by someone, but its not their main project. Its one of their "teaser" projects which from the translator's website:

One Piece is still my #1 favorite ongoing series and I think it will probably stay that way until it ends and then maybe become my #1 favorite finished series. But I can't predict the future as there have been plenty series that have come really close so anything can happen between now and then.
Check the rest of his work, Mai-chan is certainly the most known but not the most fucked up manga of Uziga Waita.

You've probably read it already but if you're looking for a good romance type story, Taiyou no Ie is great. Just recently finished and I had been hearing great things about it here.
Very little indecisiveness, and if a character starts to seem like they are, they express their feelings. All the characters feel like the product of their circumstances. The love story isn’t the sole focus of the manga, I think that this is a series that can be accessible to a variety of readers. It's refreshing and the story as a whole is satisfying. Marathoned it in a day. Check it out.
Sundome - I didn't expect to be drawn in to a romance manga, especially S/M. Now I don't want to finish it because I'll be depressed again after a ^^hopefully good ending.

Koukou no Hito - The manga is about an introverted and rather depressed character who learns about rock climbing. You can really see the gradual change in the main character throughout the story and how his experiences have affected him in both positive and negative ways. Amazing art and one of my top 10 reads.
Umi no Misaki is widely considered as one of the best Harem series in manga.
My personal harem guilty pleasure though, will forever be Princess Lucia.

Not being scanlated =/= not ongoing. The last translated chapter was 3 years ago but the manga is still ongoing and is 6 volumes ahead of the latest scanlated chapter.
Nana to Kaoru comes first. NtK is still being published, while Nana to Kaoru: Black Label is (sort of) a side-story that was published at the same time and has since completed. [timeline non-spoiler](/s "It takes place slightly after the current timeline, so the main story hasn't caught up with Black Label yet").
There isn't a perfect time to switch over to Black Label that I'm aware of, but if you read the first 60-70 chapters (and specials) of NtK then you'll know enough backstory, as NtK:BL is fairly self-contained.
I actually don't recommend Manga as much as I do online novels. First, get the Rikaichan addon for Firefox, what it does is that when you move your mouse over Japanese text it displays Hiragana and the English translation. Once that is installed, read 無職転生 - 異世界行ったら本気だす It is free and has a very interesting storyline and doesn't contradict any previously established facts, so it wont be confusing. With Rikaichan reading it should be no problem. After that I recommend moving onto manga or visual novels in which Rikaichan will not work, so you will have to work harder to memorize the kanji / vocabulary. The manga I recommend at first would be Rosario to Vampire as it has full furigana and is 24 volumes long.
Fullmetal Alchemist - I'm honestly surprised nobody has mentioned this one already. It's consistently entertaining throughout its 108 chapters and has a fantastic ending.

Because of Tokyo Metropolitan Ordinance Regarding the Healthy Development of Youths (that's a fucking mouthful... let's try "Tokyo Bill 156") revision from 2010, fictional minors are treated on equal with real life children. Various borderline hentai works (I can't recall them atm, but one was pretty high profile incest romance) were cancelled because of it. It was only the beginning.
Since about a year ago, various hentai magazines introduced extensive censorship even worse than your usual Japanese bullshit ("lightsaber dicks"), one well known magazine's redaction got raided by police and closed down, and now there are talks about further censorship of fiction.
Japan is heading straight back into the dark ages.

Other than whats already been listed, I'd recommend <em>Trinity Seven</em>. It's a nice change of pace from the typical wimpy MC who "falls in" to his harem.
I'd say it's the same reason why light novels are so highly rated; there is a select group that reads those titles and rates them positively.
Consider a series like Bokurano which is a wonderful seinen series that quickly becomes dark. A wide variety of people will stumble onto it, and some of those people will realize that either the character deaths, mechs, art style, or something else within the story wasn't right for them. The result is a decent amount of negative scores and average scores that brings the series down.
Yaoi, however, is itself a huge filter for the readers. If they like that genre, odds are they're already used to the art style and are looking for a steamy romance. Nothing too surprising should result in negative scores and the surplus of positive ratings brings it to the top.

My absolute favorite manga series is The World God Only Knows and is the most brilliantly written Harem manga ever. This series contains well written and developed characters including the ability to love every heroine as a Best Girl. The protagonist's development is subtle but when looking back, is brilliant. The story developments keep the reader excited and looking forward to each next chapter. The premise may come off as strange, but is easily one of the best executions ever. Overall, this is just a manga everyone should read.

Ranma 1/2 is the classic genderbender manga. If you haven't read it, you definitely should.
Futabu-kun Change is another old genderbender that I really really liked. I love this manga, but, fair warning, the last volume is pretty bad. I'd still definitely recommend it.
Countrouble. It seems like your usual harem rom-com, but it's a fun read. The main character is fun to follow because he's really proactive in finding romance and the situations he gets into in a Doraemon-esque manner is good fun whether the result is favorable to him or not.
Hell, I mean, if I tell you a story consisting of the war heroes of earth are thrown into a fantasy world instead of dying to help win wars against [minorly hilarious spoiler](/s "a country set-up by a similarly thrown Adolf hitler and an impending invasion by a JESUS Christ who is tired of our shit")... Yeah.
Why did I read this? Well, it's from the mangaka of Hellsing, and I saw Oda Nobunaga and Hannibal in the supporting cast.
Needless to say, this is one of my favorite ongoing series.
Yandere Kanojo. Holy shit, the main couple actually talks about their issues. They actually fucking communicate. The B-couple actually confesses to each other. They actually get along. The conflict when it happens isn't bullshit and external but comes from character aims and motivations and instead of dancing around it for like half a fucking year they let each other know that they're going through shit and ask for support. It's one of the most (surprisingly!) mature romances I've ever read in a manga. I love the shit out of this so much. Plus the guy is nuts about the girl and vice versa, it's just really fucking nice to see a couple that's into each other without all the hazukashiiiii I cant saaaay it bullshit that happens so often.
It's like it started with the most amazingly typical tropey characters, but then continued to develop them as people and to take them thoroughly seriously with the background premise of a gag manga. And I love that the relationship between the leads is just really fantastically stable. I cannot talk enough about how well this manga does romance, seriously. Such a satisfying read.
The Lucifer and Biscuit Hammer is my top recommendation for anybody (and practically anything else by Mizukami Satoshi)

Abe Youichi makes the best somewhat-surrealist stuff, he was also responsible for Chimoguri Ringo to Kingyobachi Otoko. That's a series I keep forgetting whenever the "What shouldn't have been axed" threads come a-knocking.

A personal favourite of mine is "A Pocket Full Of Holes Forgets Everything". Very short but incredibly sweet, makes me cry every time I read it out of happiness.
Kyou Kara ore Wa!!. Not only is it a hilarious comedy with kickass moments, I also applaud the author for keeping it on path for such a long time. If you like the first two volumes, you will also like the last two and any two volumes in the series, because the authors sticks to his roots (which doesn't mean that there isn't character development). And conversely, if you dislike the first two volumes, don't bother to continue reading.

Sounds like you should try Berserk. If you liked Vinland Saga then you'll most definitely like Berserk, but just so you know, it gets pretty freaking dark.
You should also check out Vagabond.
Manga has a childish rep in the United States, mainly because the most popular stuff is shonen, those trappings you described are typical tropes found in shonen manga. Shonen is a demographic aimed to appeal to almost everyone. Seinen on the other hand is a more mature demographic. Think of shonen as PG13 while seinen would be Rated M.

Right now, I own 2 shirts, several volumes which I'm working on collecting more, and the DVDs for the first two seasons which have been licensed. I really want to collect more but this Fall season is draining me with all the games. There are quite a few things I still want to collect though and I'm already carrying regret over a few things that are no longer being sold. I will always love this series.

But it usually just means the MC is top ranked in school or something. You rarely get to see them doing anything actually "smart" in terms of plot.
I think you'll only find them using their intelligence for interesting things in non-romance mangas. For example Urumi Kanzaki from GTO or Kurisu Makise from Steins;Gate (of course still ending up in romance subplots). Also Holo from Spice and Wolf, but again romance is not the first genre I would label it with.

I'm not into gender bender stories either, the only works of that type i've read/been reading can be counted on one hand, really. Yet, i'm enjoying the hell out of this one, characters are likeable, comedy is quite good imo and there's that slight ecchi that people might like or not.
Usotsuki Lily is one of my overall favorite mangas and is based on cross-dressing. This is the most popular gender bender that i know and have read, a second one would probably be Himegoto(which has 3 different versions), going by the same "standards" as before.
There's also Himegoto - Juukyuusai No Seifuku which i think was kinda popular in this subreddit but i'm not reading that one, honestly.
<strong>Sanctuary</strong>, its not for everyone because it has quite a lot of politics so it can get slow for some people but all in all I just can't find a single flaw in this manga, I mean, the story is great, so is the development, the characters and the art is also top notch.
<strong>Dorohedoro</strong>, there's just nothing like it, just about 90% of the characters are likeable, its ridiculous how interesting they all are, the story is awesome, confusing at times but its a mystery manga so understandable and the art really sets it apart and so does the world it built.
A Way to Make a Gentle World. Strikes me as ye typical shoujo manga.. and is probably one. But it hits me in all the right feels.

I'm looking for somebody who can read Japanese to help me scanlate <strong><em>Yoru wa Mijikashi Arukeyo Otome</em></strong>, the manga written by Morimi Tomihiko (The Tatami Galaxy, Uchouten Kazoku, Penguin Highway) and drawn by Kotone Ranmaru (artist for Red Data Girl, manga adaptations of The Girl Who Leapt Through Time and Blood-C).
I've never scanlated manga before, but for the same reasons an unread copy of The Tatami Galaxy sits on my book shelf, I decided to take on this project out of my adoration for the original author. And because the raws are available.
I have already taken care of most of the technical work for the first 52 pages or so- I've removed all of the previous text, I've redrawn the erased areas a bit, and I'm in the process of fine-tuning the cleaning. The only thing left is to translate, proof-read, typeset, and run some basic quality control. I can take care of everything but the translations seeing as how I can't read an ounce of Japanese. So I'm looking for a translator.
Skimming through the raws leads me to believe that the work is quite Japanese culturally and mostly centers around life in Kyoto (big surprise) and drinking- an incredible amount of drinking. As a result, I'm ideally looking for somebody who can pick up on those details/background and help me make note of them. There's also quite a bit of dialogue, so I'm also looking for somebody who can perhaps pick up on a bit of the wit and elegance that the author has shown in previous adaptations of his work. Neither is a requirement though.
I've considered asking in other places, but I figured I might as well ask here first. Please respond here or send me a message if you're interested in any way.
You should check out Amazume Ryuta's mangaupdates page, he's done some other manga (The longer running ones are Toshiue no Hito and Happy Negative Marriage, but also lots more short seinen/ecchi/H stuff)
I remember reading the Chapters 1 to 3 in 2012 and thought that the concept of this Manga would become something great. Due to having too many other series, I decided to place this in my "Hold List."
2015, 3 years later, I decided to give it a go. What can I say? I binged the series and Tokyo Ghoul: Re within the week. It is dark, it is intense and filled with everything that one would want in a Manga. Protagonist seeking power to protect his loved ones, beautiful art and personality development. The fight scenes are epic and gruesome. The themes go quite crazy in terms of goriness and cannibalism however this kept me on the edge of my seat every chapter in.
It ends off quite fast and to be honest, it can even be considered to be a conclusion...out of nowhere we have :Re and it brings so many new elements and makes you think about how, why can this be on going.
I recommend Tokyo Ghoul for those looking for an epic, dark tragedy adventure.
You can exclude yaoi with advanced searches, ya know.
If you've used the site for years, you should've known this.
And BL is apparently a huge market, so there tends to be a lot of it out there.

Editing this in - OP you should read this, its handy explanation of why some series stop being produced (even though they're great). Alternatively pick up the novels - Yen Press licensed them & according to mangaupdates the Anime covers volumes 1,2,3&5.
Bonnouji is an excellent adult romance manga. It's adult in the sense that it's a romance between adults. I don't even recall any children or teens in the series at all.
Unfortunately, it's not officially licensed, but there are fan translations for the complete series (which has finished).
Ok so this might work for you or not it's a Korean webcomic. I used to read it when it was being translated but I dropped it since for some reason I got a bit behind. It might not be exactly what you're looking for but since it fits the military theme you can check it out.
Please try not to link to these kinds of aggregate sites. Aggregate sites for the most part are designed to earn ad revenue and take credit from the hard working scanlators. Scanlators are the ones that translate, scan, clean, typeset, and post these series for us online to read. They do this for free as a hobby and rely on donations mostly to be able to continue scanlating. Aggregate sites will re-host at a lower quality and slap watermarks all over pages to try and minimize work and take credit. It is better to either link to a high quality source usually from the scanlators directly, or to do a self post considering everyone has their own preferences for which sites they use. Please keep that in mind when doing posts in the future as we strive to have a higher quality of content.

Jitsu wa Watashi wa. At first glance it might seem a rather 'normal' harem, but just keep reading, you'll probably reach the latest chapter before even noticing.
Hayate No Gotoku. Some people don't like it, i honestly caught up in 2-3 days, i really liked it except for one arc(just my personal preferences here, not saying it's horrible on any point of view).
Mayo Chiki. The guy isn't totally useless, quite likeable in my opinion.

Well the MC from Uwa-Koi literally bang his harem, also the MC from Shishunki na Adam score with everyone cuz his devil/god eye, other maybe good example is blade play but the author just screw the plot and is just go all-random or Gun x Clover where the MC is 2 badass that his whole squad (harem) wants to rape him

Nope, not even a RAW, but author's other(good) manga is partially translated, it's called Sora ga haiiro dakara. Also, she recently won manga award for her newest work. Hopefully it gets scanned some day.
Shingetsutan Tsukihime - Easily one of my favorite manga. It was a perfect mix of romance and action. The main heroine is one of the best heroines ever in terms of appearance and personality. As for the MC, he's a great lead. He's strong and not one dimensional. He's kind yet vulnerable to his desires. If you're looking for a strong male and female lead in a story with actual romantic progression, then this is right up your alley.
Seven Days - Let me just say that I am not an avid reader of BL. This was my first BL manga. I just had to read it though because even if I am not into BL, its score of 8.6 and 9 on MAL and MU respectively was enough to pique my interest. As for my thoughts on the manga, it was honestly, one of the sweetest and most genuine romance manga I've ever read. It was so sweet that as I read it, I kind of just forgot that it was a shounen-ai. Rather than being treated as a forbidden or eye-candy love story between 2 boys, it felt more like a story between 2 people who simply felt comfortable with one another and brought out the best in each other. To further prove this point, only the 2 leads were homosexual. You could see that it really just tried to make a beautiful romance story without going overboard with the fact that the lovers were of the same gender. If you're a fan of BL, then this is an absolute must read. There is definite romantic progression and the 2 protagonists are very likable. To those who are simply fans of romance and are willing to give new things a try, it's only 13 chapters and is more heart-warming than most of the romance manga I've read that are nearly five times its length.
My personal favorite would be from How I stalked some dude manga.
The MC's origin is a bonfire NEET; yes, he was an unemployed guy who did nothing but maintain a bonfire 24/7/365. Better yet, he became a hero after having his curiosity sparked by stalking the village hero into a cave several times.
Ichigo 100%. Most people hated the ending and if I have a chance to reread it now that I'm older, I probably wouldn't be all that satisfied either. That said though, I still love the story, the characters and the non-harem route which I wasn't expecting to happen.
