My organizational needs are presumably different, but I'm very happy with MyBase, having used it for years (read: it's robust).
Basically it's a tree similar to what a file explorer shows you, with folders and pages. On the pages you can paste images, bookmarks, write text and import/store files (any type of file, which gets automatically zipped). This doesn't lock you in as you can export a file or a whole subtree to your disk anytime. And you can create links between your pages, move parts of a tree between databases, &c.
Of course the database is searchable and if the corresponding iFilter is installed on your machine the search can be extended to the content of stored files (e. g. you can search inside PDF or Word documents).
And it can be used in portable mode, taking it along on a thumbdrive.
At $80 it's not exactly cheap, but it's not a subscription and you can try it out.

Thanks. I've thought about that a few times, and had a look of a few apps, but frankly, never got enough of a need to change habits yet. Usually when write things down this way tend to remember a lot better, and just need a quick skimming later for a refresh.
Related tools, I find useful when coming across something interesting on the web: Ultra Recall and mybase. Both allow saving of whole pages in a folder structure.
