Calibre is awesome- that's how I've always managed my ebook collection. I don't like reading on a tablet unless I have to, but there's a Calibre Companion app that makes it fairly seamless.
I switched from kindles to a Kobo Glo after using a Paperwhite for a few months. There are so many more options than are available on a kindle, and the Kobo Glo still plays nicely with calibre. I've just got zero interest in a solely cloud based storage system controlled by a vendor, and I like being able to tweak my ereader and my collections the way that I want to.
Ah gotcha now. I assume you're talking about using the "wireless device connection" method.
I don't think it's possible, at least with the prepackaged Docker images from linuxserver.
That said, I see the advantage over a "normal" installation setup of two Calibre instances on two separate machines, because it turns Calibre into a client/server web application for book distribution, rather than a peer-to-peer type system. As a web application dev, this makes more sense to me, instead of some weird protocol that only works on my local network. I can get my books anywhere in the world b/c I've exposed the Content Server through my firewall, and all I need to get them is a web browser. Though in practice, I use this app - https://play.google.com/store/apps/details?id=com.multipie.calibreandroid&hl=en_US. The UI is ugly but it makes getting into the server and downloading books to my Android devices super easy. I use a separate eBook reader app on the device to do the reading. I've never used Calibre to actually read the books.
I'm not sure about notes, but there's a free demo of the Calibre Companion app. Looks to be more of a library sync tool though, you still need a seperate reader app on mobile.
I've always stuck to Calibre Companion. The UI is tough at first but it has lots of functionality. I've always preferred it to Calibre-go but it's been so long now I don't really remember why. I keep my library in OneDrive. There's also a demo version.
Are you looking in the whole Google Play Store or just the Boox appstore? Calibre Companion is compatible with my Note, it should show up for your Nova too.
I don't find the Calibre reading app anything special but I use the PC app to manage my whole library. You could sync the books to the Nova from there (USB cable works fine) and read with another app. All the usual suspects (Moon reader, Aldiko, Kindle, Nook, FBReader, etc) should show up in the Google Play Store.
I store a couple of hundred books in Google Play Books (you can store 1000 books up to 100MB each for free), but I read across a wide variety of devices and that's the only app that keeps my place on my phone, tablet, Note, PC, and TV.

Out of the box, I've never found it really easy as it wasn't really intended for that purpose. There is a way through the app itself, but I think you'll have more luck with the Companion in the app store/google store. This allows you to access your data from a cloud provider such as Dropbox. There are two concerns meshed up in one in your your question:
- how to get books to transfer over to my tablet (syncing files).
- how do I get my ebook reader to sync reading position (at what page did I stop reading last on the last device I used the book on) .
For the first task (files), calibre companion is excellent.
For the second, you'll need to use the same app on all the devices you read with. FBReader has a sync feature that includes reading position.

All of my ebooks are in Calibre on my computer and sync'd with Calibre Companion. I use FB Reader to do the reading (which Calibre Companion hooks to)

Beside Calibre support in KOReader (and the associated Calibre plugin mentioned by u/theprawn), there are also a few Android apps:
Most if not all those application require a separate ebook reader like the NeoReader.
I have not checked those applications (yet!), I am interested in other people experience with those apps.
Calibre Companion might be better to browse your library on the sdcard.
I use Calibre Companion to put it in my phone also.
