I play mostly solo but i highly recommend the legendary randomiser app. Not choosing heroes means you can't tailor your team to fight the villain.

I use smart randomizer for android. You can make it do random team ups or make it do smart with emphasis on team or classes
My family and I have just started playing this too in the past month or so. We have base + XMen so far.

It has a Pure Random option for your hero deck, or "Smart" option. Which I assume tries to balance things out (Although I'm not sure what it does to claims itself as smart - even colors? even recruit/combat?). We've played it once with the randomizer so far, and it was... okay. I felt it was balanced, but my wife was a bit less positive on the experience.
I think she really likes hand picking heroes for the deck though, as part of the fun. So I might only use the randomizer for Villian/Scheme ideas moving forward.

Lol random story. We had a new friend over and were playing. After our first game we let him pick everything by asking questions. After he chose heroes we asked who he wanted to fight. Thanos he says... Shit. Ok. We fought Thanos... Got our asses kicked... Oh well Good times

You can choose your expansions and then it will give you a whole setup. I use it every time I play.
You mean the heroes deck?
There is an official solo rules in the base game (and advanced solo rules addition in Dark City). Also there is a Golden Solo variant on BGG. I prefer the official advanced solo rules.
Setup a game by choosing 3 heroes, 1 mastermind, 1 villain group (doesn't have to match mastermind), 3 cards from a henchmen group (doesn't have to match mastermind), all 5 master strikes, scheme and number of matching scheme twists. Play as normal except when you play a masterstrike, you draw another card from villain deck, and when you draw scheme twist you discard a card from the hero row that is 6 cost or less and put underneath the hero deck.
It's super fun and again I still play it today (just purchased the Ant-Man expansion and looking forward to playing it). Add along a randomizer app like Marvel Legendary Smart Randomizer and you can replay the game solo unlimited number of times.
A few options:
Use a randomizer like this one. It has a few sliding scales where you can weight your heroes to match your villains or to share colors and team affiliations. It's helpful.
My boyfriend and I have discovered that, while we like the app, it seems to feature a few heroes dramatically more than others. This is probably due to randomness combined with the weighting system. Either way, I have now generated a google doc that I've used to setup games recently, which is semi-random. Basically, I have a list of the setup elements that selects from the top section of the list. When a card is used, it goes to the bottom. This is intended to decrease repetition and ensure that cards are played in relatively even frequencies. I added notes to my personal doc so I know if a villain group requires a specific color, and also notes for the heroes to highlight what they do well. That way I can always make sure my semi-random selection doesn't completely screw us out of dealing with a threat.
One small thing you can do is instead of putting agents and troopers away separately, keep them in starter deck format of 4-8 so that you don't have to fuss with that during setup.
Otherwise, sorting by types of cards and alphabetizing within the types is the best thing you can do.

Legendary is pretty fun. It's easy to teach and pretty simple mechanics wise. It's not the best deckbuilding game out there, but it gets quite a few points from me for the theme. There are some pretty cool things about it. The scenarios in the game do a good job of playing out storylines from the comics. Some villain mechanics are pretty cool too, like Mysterio being able to create illusions of himself so you have to fight him more times than the other masterminds.
Make sure to check out threads on /r/boardgames and BoardGameGeek. And if you do pick it up, this app will make your life a lot easier. You tell it how many players and what expansions you have, and it uses that to create a random setup. Having a list of all the cards you need definitely cuts down on the setup time.
