A desoldering vacuum/gun makes it *much* easier, though they're expensive. This is the one I use: https://www.amazon.com/dp/B07BFVFMS9/ . I'm sure there are other good ones, this is just the only one I've personally used. If you foresee yourself doing a fair amount of electronics work in the future, it'll pay for itself in the time and frustration it'll save you (just remember to use the little ramrod every so often to clear the tips of solder and empty the collector cartridge after every use).
If that's out of budget, a cheap "solder sucker" may suffice. Personally I don't like using solder wick for removing capacitors, and I think I'd go crazy trying to use it to recap a 3DO. Others are probably much more adept with it than I am, though.
Make sure the heat is hot enough to easily melt the solder, but not so hot that you'll burn something up in the process. Pull the capacitor legs straight out as you pump out the heated solder. If it's a stubborn one, you may have to alternate back and forth on the two legs multiple times before it comes all the way out. Try not to twist them too much, as you run the risk of ripping the vias (the little ring-shaped solder points) from the board. If a capacitor is really stubborn, you can clip the legs first, but sometimes that doesn't really help, as you now have to try to get the little leg pieces that are left stuck in the vias with tweezers or something.
Found these. With the plastic protector cases, these will fit the 3DO games pretty snugly. Just need a bit of bubble on the left and right sides.
This is the one I got but it's availability seems limited and thus its price high on amazon nowadays. You should be looking for something similar to it.
