I just got my first bike since 2010. An Endurace of the same spec as your grail. Here's my thoughts:
Disc brakes - I have them on my MTB. But, never on a road bike. Only maintenance I've done is align/replace pads. Based on your "light bike work" skills, this won't be a problem.
Tubeless tires - I am getting ready to convert my bike over. I suspect the tubless will take care of anything the skabs could. But, they may come in handy... I can always help a brotha out too.
Di2 - OMG! I am in love with it! It is easy enough to pick up.
Other things I purchased - tape, stems, sealant and a syringe for future refills for the tubeless tires. And, I also purchased the bluetooth adapter and required cable extension so I can hook up my Di2 to my phone and make adjustments.

Also, mine came with screws that didn't fit, so if this happens to you you'll need 2x M4 - 0.7 thread pitch - 16mm length. you should be able to get it at your local home improvement store or big stores like Home Depot or Lowes.

They are a little on the flimsy side, but I haven't had any issues with my 21oz polar bottles falling out on a ride.
I ordered this from amazon. it mounts on the underside of the computer mount, then you can get any light you desire that has a gopro style mount. i got the blackburn dayblazer for reference. light and motion is having a sale on their lights as well.

2- Canyon has some plastic fenders on their website which just fold and get placed under the saddle. For something more permanent i am not sure.
3- If you got tools already then you should have all you need. From memory a 15mm wrench should do or maybe you can get pedals with an internal 8mm hex socket.
4- Have a look at their frame size suggestion and measure yourself up. Set up your saddle height as per suggested then adjust as needed.
5- Tyres? Lights? Under saddle bag.

Cosmetic scratches. At the very least fill that area with some automotive top coat, but a better fix* is getting a matt black paint pen like this and then putting top coat on:

Fixing yourself will never net a factory like paint job, thus if you do want it perfect I would bring it to a shop that specializes in repainting bikes to get it repainted. This might be the best idea since Canyon colorways are pretty boring IMO

That looks like a pure scratch from the directions of the marks. I would get some matte black paint like this and fill it in or at the very lease get some automotive top coat and seal it granted that will give it a shiny look

I've got two different heights/sizes of these which I don't think are ugly. Honestly I don't use them for storage, but just like before/after a ride or taking with me to the trail so i don't have to lay my bike down or lean it against my car in the parking lot.

I have the same bike. Considered going the Ride Wrap route but decided it would be overkill for me. I ended up buying this from Amazon and taping the most likely wear points (top tube, under down tube, chain stays, and points of cable rub). If I notice any other areas starting to wear, they’ll be getting taped as well.

I had to purchase screws at the hardware store since they didn't come with the correct ones. M4x 0.7 threads I believe is the right size.
This is one aspect of riding I never understood why companies don't capitalize on this more. I am a bit picky about having really any blemishes on my bikes so I always run a chain catcher and use 3M 2228 tape on the TT and the stays. Yeah it's not the sleekest looking, but 2228 is much better at absorbing any kind of small impacts like if your seat stay fell on a bench. Personally if Canyon or any other manufacture offered clear coat film protection from the factory or sold separately I would buy it every time and I would pay the premium to buy it from them.
I also have used 3M clear vinyl. This is the same stuff they used on cars and it's adheres very well with leaving no residue. The only issue is that it's a pain to put on without any bubbles and your bike needs to be spotless before applying.
This is what I use (Wahoo version). Has the standard gopro mount on the bottom. Plenty of light manufacturers have mounts for gopro now. Plus it also lets you mount a camera on the front if that's your style.

You will need to buy M4-0.7 x 16mm screws, since the included ones are either too big or too long, can't remember. I went to a local hardware store and guy kindly just gave me too. I later found out my dad had a whole box of them which he gave me

I got the K-Edge mount from Amazon for my Ultimate. It seemed a little expensive, but it does work perfectly. Mega stable, and I never have to think about it at all. I think I needed to use my own screws, but that was the only minor hiccup. Some day an alternative will probably pop up on AliExpress, but this one lines up perfectly and is rock solid.
I got these ones and worked very well: SKS Bluemels 75 U Long Mudguard Set 27.5-29". The only additional step was to fit the front fender with these two additional pieces. No issue on the rear wheel and there's plenty of clearance between the wheel and fender.

I realize now it would be very hard to squeeze a normal tube with tire levers and a CO2 inflator into that spot between the top tube and down tube. I strap my roll to the top side of the top tube where it meets the seat tube.

Not sure the need for a kickstand anymore I know some prefer one . For gravel bike or mountain bike that you plan on riding off-road or maybe some easy single track I would advise against it due to the fact the kick stand could get caught on something . If it’s for storing the bike while it’s not in use there’s plenty of cheap bike stands to put the bike in.
