It might be worth looking at the If This Then That app. It can handle fairly powerful sets of rules for triggering an event, and it looks like it can be used to make a call over VoIP. I had a quick look and found this applet which could play a recorded message: https://ifttt.com/callmebot - although that uses Telegram rather than a normal call
I'm not OP but consider myself a kindred spirit. Here are a few ideas I have.
Write down everything that makes up your memories of the relationship. First date, favorite show to binge on, little sayings you have between each other, trips you've taken, etc. This can be the basis of your clues.
Can you make things? Draw, sculpt, carve, etc.? You don't have to be a master - I'm talking play-doh sculpting level of stuff. Make a ball and poke eyes, nose & mouth in it with a pencil. (Use Sculpey instead of play-doh as you can bake it and it'll harden). Make a figure of you holding a clue.
Another idea would be to find a stuffed animal couple. Right now you should be able to find Valentine bears like this. Give her the girl bear as a starting clue and have the bear holding some piece of paper or key or whatever you want. At the end, the last clue is that she finds the boy bear that goes with the girl bear from the start. Maybe you can write a story about one bear searching fear and wide for the other bear.
Consider what she likes to do. If she likes puzzles, then come up with some fun but challenging ones. If she like books, maybe write her a story (like I suggest above) and have her find pages along the hunt. If she likes gardening, find different flowers to tie the clues to. Make it about her and the two of you.

For a decode that fits your theme, you could use maritime signal flags to spell out a message. Print out or draw the flags on paper, cut them out and then attach them to a string to make a banner that looks sort of like this. Then you can hide the key to decode it somewhere for them to find.

I've always wanted to try to utilize one of these but i feel like I would need a LOT of playtesting and it's really contingent on the eyesight of the player.
Did you print the puzzle on the pick?
If you wanted the ribbon cutting to be a final fun moment, you could give your SO a combination lock (I like word locks) with scissors locked into it. Then some of the clues and scavenging could lead to different letters for the combo as you travel around.
Then when the scissors are unlocked, ribbon gets cut!

And got two boxes (6" and 7" squares). I cut down the sides to make the flaps, glued the chest down to the bottom of the 6" box and closed it up again to make sure it fit. Then glued some cards stock down and the treasure that came with the chest around it, minding bthe gap between the chest and the box flaps to make sure they could still close easily. Then I did the same thing with the 6" box (glued it in the middle, glued cardstock, glued treasure and the 7" in box :)

I think you've got some great ideas already, but I'd take it one step further. Instead of just giving your friend a basket, give them an escape box! Put those locks you're giving them to good use!
I'd suggest going to a local thrift shop and picking up a small treasure chest/briefcase that you can lock (feel free to wrap the suitcase in a chain if needed). From there, lock up your container with your locks all attached to a lockout hasp, and build some puzzles to hide those codes. Any UV/heat-sensitive pens or other puzzlebuilding supplies you get can be used to build your puzzles, then put in the container to be a part of the gift. Have fun with it, and let your recipient experience your gifts firsthand!

I'm a little confused at the structure of your hunt. Will your wife be checking in with your kids to get each location? Are you planning to create a murder scene for each clue?
Seems to me like solving a single murder is plenty of setup work for you, and a single crime scene could contain all of the clues needed. I've done a similar hunt using one of these. Each puzzle solved gives a combination to one of the locks, and the hasp can be opened once all of the locks are removed. Once the puzzle locked behind the hasp is solved, your wife can save the would-be victim.

I love this idea! It seems like the perfect solution. The other idea we had come up with recently is to put in one of these pull tab alarms and have string attached to each end and when it is pull open, it would pull it apart.

Chalk bombs! They are exactly what you’re looking for. Either test them out with a sling shot, or just have everybody throw them. Get a white target or some sort, and maybe experiment with wetting the target down so the chalk adheres better with so many throwing at once.
You’ll even be able to see whose hit first with the layers of chalk.

For the life of me, I have NO idea why no one has hired me to do an adventure in Vegas. I'm DYING to put one together there.
I would imagine Vegas would be both easy end very difficult. There is lots of cool places, but the insane crowds and casino regulations might make it tough.
As far as time, I would recommend using a clock/semaphore puzzle.
I love having a bunch of digital times that then transfer to analog times that then transfer to semaphore letters.
If you want to get super fancy, there are a number of clock wax seal stamps on amazon.

at this time, I get a ton of stuff from amazon, hobby lobby (bleh) and alibaba. Nothing I have is super customized (yet).
I hate to say it, but Hobby lobby has the best inexpensive chests. they are ornate and decently put together and tend to be much cheaper than you'd expect. From there I buy hasps at a hardware store, and if i need to, I'll age them with salt, vinegar, and hydrogen peroxide.
