Here's a thought: I have a 2016 with only about 35k miles. I have an OBDLink and it shows that my battery, when the car says it's totally full, shows about 75% full. When the car says it's totally empty, it's actually 40% full.
If you can get your hands on one of these, you can use your phone app to connect to it via blue tooth, and take note of how the battery varies.
OBD2 scanners are good to have anyway.

I would strongly recommend reading the code. If you can get to an auto parts place, like Autozone, they will read the code(s) for free. Plenty of places sell readers for $20, and you can even order a Bluetooth OBDII reader that works will a smart phone for $13 (here is the one I have currently: https://smile.amazon.com/gp/product/B00PJPHEBO -- I also recommend Torque Pro on Android, for an extra $5, but I think the free Torque Lite app works for reading codes as well).
Knowing the code will help troubleshooting, where saying the check engine and VSA lights are on just means that there is some sort of a problem. Might be something major, or might be something fairly simple to fix, but hard to know without the code (or more details on what was happening before/when the lights came on, what the car did right when the lights came on, how soon after a "hard reset" the lights come back on, etc, and even all that will still potentially be less useful than knowing the diag code).

It plugged into USB power and into the AUX port on my car, and worked pretty well. The placement of the "puck" part matters, since it is where the microphone is, but otherwise can be set up however you like.
Note that I did not have this specific adapter. I decided to install a Bluetooth head unit (with Apple Car Play and Android Auto) a few years ago. I got the additional piece of equipment that allowed me to keep the steering wheel controls. Even though the small adapter worked well enough, I really enjoy all the additional features and usability of the full modern radio.
1) No, just the latch button on the gate/hatch itself. In addition, just clicking the open button will not actually swing the trunk open. It requires (a small amount of) force to open it, similar to how pulling the door handle does not swing the door open.
2) As others have said, it is one of the displays in the info console at the bottom right of the instrument cluster. It will display the average MPG for either Trip A or Trip B (which ever is displayed at the moment -- if it is displaying the odometer instead of the trip meter, it will display the Trip A MPG). You can set the car up to automatically reset Trip A when you get a tank of gas, and leave Trip B to just run (and never reset) to be able to flip between your MPG for current tank and average over a long period. (If you are buying the car, hopefully the seller did not reset Trip B, and you can get a sense of what kind of MPG they were getting!)
3) The display does not show engine temperature, apart from having a (blue) low-temp light turn off when the engine coolant gets above 50C/125F and a (red) high temp light comes on when overtemp (not sure the exact temperature, but probably over 110C/212F).
For #3, if you are interested, I strongly recommend getting a Bluetooth OBDII reader (I do not have a recommendation, but this one works for me) and Torque Pro (well worth the $5, but check out Lite if you just want a quick look) if you have an Android phone/tablet. (Not sure what the comparable product is for iOS.) It is a great way to check all the things your OBDII can show you, and has a bunch of different ways to display the info (it can graph engine temperature over time for example).

As far as I'm aware the wiring setup for these are usually designed to sit between the bulb and the rest of the harness. For the case of the main taillights that will likely cause issues and as a result most of the blink kits are configured for the center brake light.
That being said in most cases the LED boards are just for the sake of wiring it all up for even lighting so it should be possible to configure stock lights with a blink kit.
Something like this should work, but you'd have to buy two and configure them both with the same settings.
Personally I'd just mod the center light for something like this, but that might end up being trickier in the case of the CR-Z due to the center light being overall pretty thin. Not sure how much space is available in there for a box like that.

Deer are a big problem around here too (Sherbrooke,Qc) the towing guy told me it was the third or fourth deer-caused accident in the same 10km segment of the highway in like a month or so..
Might I suggest deer whistles? I don't actually know how effective this can be but I've had a pair on my motorcycle since I have it (~6years) and never saw a deer while riding. I never bordered to put some on my car but I can guarantee the next one will have some!

There's still a couple options for you tho (listed from least expensive to most, approximately) :
putting music on a USB key instead of your phone (not always super convenient but works well)
USB Bluetooth receiver/AUX Bluetooth (basically becomes the Bluetooth you connect to to listen to music) I have this one (AUX Bluetooth receiver) and no problem with it, works really well!

I do not regularly have passengers, but even if someone does ride with me, it is not much in their way. It is nice since it does not attach to the windshield or dash, it does not take up a cupholder, and it puts the phone within easy reach when getting into/out of my car. They do sell a longer one that is good for larger vehicles as well.
I bought mine five or six years ago, and it is still as sturdy as ever. The foam padding is a little worn, but it would be trivial to replace it. I even have my charger/Android Auto cable velcro'd to the arm, which always keeps it where I can grab it and plug in quickly.

I have it placed on the chrome-ish lip thing under stereo and above the cup holders. It’s to the far right to not impede with anything.

No drilling required. Pop out the little plastic circle in the front and you will see a big threaded hole. I suggest blowing out the hole to clear any dirt and debris, then spray it with some sort of spray lube like PB blaster/ wd40 something along those lines. Will make threading the mount into the tow hook spot a lot easier.
And pull your plate off before you go thru a car wash or your plate will get bent.
My 2011 CR-Z came with the D4S HID bulbs, and I eventually swapped to LED because it was slightly brighter. Not sure how different the 2013 HID bulbs are compared to the 2011, but I still suspect you will need the D4R/D4S LED headlight bulbs conversion Kit.

I swapped mine for LED bulbs I found on Amazon. They included the conversion wiring adapter?? They were only like $40 but by far the best $40 I ever spent. I couldn’t see shit with the originals and once I switched to LEDs it’s been amazing! Also, CR-Z sits so low to the ground that I don’t worry about the LEDs blinding the drivers around me. Definitely recommend it!

They will eventually break if you put too much leverage at that point. Have to hold it by the base of the key and twist. Blame Honda for the bad design. Good luck.
I used this shell and had my local Honda dealer cut it for $15. Swapped the guts from a spare key into it and it works just fine. Only downside is it's a little big so I'm using a factory key right now. It's still cool to use sometimes because of the flip.

If you want bluetooth audio get something like this. You can still use the built in bluetooth, your phone just need to be able to connect to 2 bluetooth devices at the same time.

Do the dome LEDs fade in/out like the incandescent bulbs do, or do they just turn on/off? It is a small thing, but I know some of the LED lamps were not dimmable, and so the fade did not happen.
