Shameless plug, you could try BazQux Reader, it's not free but it's fast, clean (not as bloated as Inoreader), has search/filters, working Reddit feeds, can subscribe to Twitter/Instagram/FB/G+ and even shows comments on some feeds.
Ah yes, it's a common confusion: the profile email is is just where you want to receive emails from Feedly. Changing it doesn't change your login, we should probably make it clearer...
You can add/remove logins on the logins page.
There's a known issue around unread count, but this sounds different: it's like the server doesn't receive the requests to mark articles as read... If you don't mind, could you open a support ticket so we can investigate this? And if you have some time, could you try to replicate this issue in a private browser window with extensions turned off? Yep, can confirm. I'm just a user, though. I've used this sub for troubleshooting before, and last time the site was down I went here to see what was up... only to find that posting was disabled and had been for like a year. Luckily the old mods had abandoned it, so I was able to /r/redditrequest it and undo the restrictions.
Petr's the head of Feedly customer service, and has been very helpful whenever I've had problems in the past. He had commented on my sub request, so I added him as a mod. He had a lot of helpful comments stuck in the filter -- and has already beaten me to making an announcement post, lol -- so I think you're in good hands!
Yes, after using the new version for a while, I say go ahead and do it.
The new version isn't as polished as the old one. I still don't like several new features. However, if all you use the app for is to read the articles you subscribe to, it still does that part just as it did on the old version.
However, if you install it and don't like it, the Feedly team did put out a "feedly classic" app which you can download if you'd prefer the old version (on Android at least, not sure about iPhone): https://play.google.com/store/apps/details?id=com.devhd.feedly.classic
Have you heard of FeedMe? I very much prefer it to using gReader Pro (which was the second best app before it stopped receiving updates). FeedMe is completely free and the developer is great about communicating with fans. He also fixes bugs really soon after they're reported.

EDIT: The problem you're having can be fixed by adding a second login to your Feedly account using the desktop interface/browser interface.
