One of my Favorite books in the numbered DS9 novel run. This one is written so well, and has so many frisson-inducing scenes that it has been in my top 10 all-time Trek books since 1994. I highly recommend it, but be aware that this book contains some fairly graphic scenes of violence and death.
Synopsis
"When a troop of alien warriors demands the return of an imprisoned comrade-- a prisoner no one on Deep Space Nine knows anything about-- Commander Benjamin Sisko has a deadly fight on his hands. Under sudden attack from the heavily armed warriors, Sisko and his crew struggle desperately to repel the invaders and save the lives of everyone on board. Meanwhile, a strange device from the Gamma Quadrant has shifted Ferengi barkeeper Quark and Security Chief Odo three days into the future to a silent Deep Space Nine. I've not read them myself, but they're all just a buck right now on amazon Reviews that I've seen for the trilogy suggest that the story isn't a must read, but isn't the worst story out there.
Based on my searching, this appears to be 'Provenance of Shadows', which has been mentioned by a few other people in this thread.
Worst Cover: Black Fire Has all the elements, but presented in a way that has NOTHING to do with the plot. (SPOILER: Spock became a pirate and got a Romulan bestie)
Best Cover: Hmmm... I like a classic cover and I'd say the novel's own premise and quality also contributed to the cover. Ishmael Sure, it's pretty plain, no spaceships, but the idea of Spock in a business suit, next to a regular guy and a woman in a can-can style dress should clue you in... He's out of his time. This cover is a lot deeper than it seems.
You might consider the Department of Temporal Investigations series. I've read the first 3 and enjoyed them. They are somewhat standalone adventures, but do build out the department and how it operates, so I think it would fit in with your list.

I'm searching Amazon for one I had as a kid. I can't remember the title but it was TOS movie era, I think Spock and McCoy were protecting a little girl, possibly on Rigellia? The author said it was another off shoot race related to Vulcans. I'll edit this if I find it.

I must respectfully disagree. The same author did something even worse before they came to pocket books.
The amazing part is Bantam was so starved for Trek, they let the authors write a sequel

Wow.. so I'm following this guide and I've found a much much worse book.
If you can, get the Twist of Faith omnibus, it collects the first few stories of the DS9 relaunch (including Avatar) together!
