If your team is agile, you could consider Axosoft
For Jira, Agile is a separate module requiring additional licensing fees, though still may be more cost effective depending on your needs.
I was involved in setup/admin for my previous company several years ago, when Axosoft promoted the product as OnTime, and I felt it was far more intuitive than Jira's admin.
It's another name in the hat at least!

Disclosure, I work for Axosoft, and am a bit biased.
Axosoft has a bugtracker that costs $1 year for unlimited users. It also expands into a scrum tool, and has a nice, customizable customer portal option as well, which seems like it may be relevant to you. It's pretty easy to use, and comes preconfigured in a way that most people find sufficient, but is very customizable as well. Ties in well with your devs' source control too, which is probably my favorite feature.
Trello is also nice, but I don't like it for medium/big projects, and have no idea how it would work with clients (could be great, could be awful, i have no clue).
There are tons of options, and I'd have a hard time saying there is any one "best". It all depends on your needs.
I don't have any experience with any specific plugin, but there are plenty of live chat services you can use. Pure Chat looks like a good service and even has apps for iPhone and Android.
If your theme has an area where you can insert header or footer code, you can paste the embed code from your service of choice into there. If not, install a plugin such as Header and Footer and paste the code in there. If you are feeling brave, you can edit your theme directly.
I have no affiliation with Pure Chat or the Header and Footer plugin. If one of those doesn't work for you, google up another.
