For a podcast recorded over Skype, we're going with MP3 Skype Recorder, set to split local & incoming audio into the left & right tracks so it's easier to deal with places we've talked over each other. We tend to use Audacity to record local as well, just in case we need it.
Zencastr is another option, though it's not so cheap.

The neat thing is that it records each side of the conversation in a separate channel, left and right, so you can work on the audio of each, such as noise reduction separately.
But if you use the audio like that, it is jarring for a stereo listener to have different sides of the conversaion panned 100 per cent to one side or the other, so use Audacity to open the recording, and choose the options Split Stereo Track, and then set each track to Mono.
After that you can pan each slightly to the left or right

I use MP3 Skype Recorder. It's free. I like it because it records the call in two tracks - one is you and the other is your guest. Makes editing much easier.
You can make toll-free calls using Skype without having to pay for minutes. I use MP3 Skype Recorder to keep a copy of my interactions with various service providers (internet and otherwise).
