I wonder if simply pulling the google dialer from a ROM and installing it at a system app would work....this requires Root though.
best bet is to just find a nice looking one on the play store though.

Well there's no way to delete them using the settings app
I use Simpler Contacts. Just switch to "sim" preview and delete the numbers.
The how-to depends on what phone you have. Usually it is a the same, unless with heavily skinned devices such as Samsung or Huawei where there will be a slight difference
The same goes for the manual back up method because each oem has a different phone application

If so that has a dialer also in that app. I've had this issue before where it'd glitch out between the builtin and 3rd party dialer app randomly while doing advanced paid for tech support for cell phones.
Think of it this way, you're running a second app (the third party) that needs to keep running and intercept calls and then do its thing with its settings. If that 3rd party app glitches/lags/crashes, then the default builtin dialer will work as planned.
You can try clearing the cache/app data for that app within the application manager (again clearing app data can possibly erase settings, call logs, etc within that app, so backup if important) and then reboot. It's essentially like clearing your browser's cache/history when something doesn't work like it's suppose to or is lagging without reason.
I found an app recently that manages contacts and merges all duplicates. Stand by I'll find it it works really well.
Edit: found it, link below. It should fix everything and tuck it safe and sound back into your Google account. It has other neat functions but this is all I used it for, then I uninstalled it.

It looks kinda ugly but it does the job. Go to More → settings →Constacts go display → Check "All Contacts" under "Unknown Accounts".
Simpler does exist on Android too! After downloading Simpler, have it export a VCF card into your storage (at this directory /storage/emulated/0/Simpler/SimplerBackups/Vcards) and then import it to your Google account.
Download Simpler Contacts & Dialer Textra, and use Google Calendar in place of the stock calendar app.
If you want a lollipop stock look to the home screen, download Nova Launcher and customise to your heart's content.
I would also suggest downloading Iride UI as an icon pack - the icons are pretty and similar to stock lollipop too.
You can also download Google Keyboard if you want a more material-design looking keyboard. Or download Swiftkey and buy the "material dark" skin.
Calculator L is a good calculator replacement app too.
L Lockscreen is a good lockscreen replacement with the lollipop design. But I personally love the design and practicality of AC Display
