Ever tried ExDialer? I've been using it for a couple of years now. There are a huge amount of themes available on the Play Store, so maybe you'll find something that suits you.
I use ExDialer am very happy with the look of the new default Material theme. But at least the UI during calls (which ExDialer can't replace) will be less ugly than it is now once we finally get Lollipop...
The easiest way would be to use a third-party dialer/contacts app. I believe exDialer supports this functionality.
Just be careful when picking out third-party contacts/dialer apps to try as a malicious app could use the Contacts permission to get info for all your contacts for spam or scam purposes.

Use a dialer that allows for setting up caller groups, if your stock one doesn't..?
For example, I've used ExDialer without issue for years now.
You can even edit/set them up within the contacts section of Gmail on PC.
I don't plan on using the default dialer, I prefer ExDialer Once you get used to it, you will never want to go back to another dialer again.

I think the new UI looks so much better! Though I still use ExDialer, I'm glad they improve the look since ExDialer can't change the UI that's shown during calls.
Well you can "replace" the dialer/contacts with an app, such as ExDialer which is what I'm using right now (it's not the stock Dialer but it's pretty nice!). The only thing that can't be replaced (well not without rooting anyway) is the phone interface you see when making a call.

I don't want OnePlus messing with the UI too much, lest they deviate too much from stock Android. Once they start doing that, updates will suffer. I'd rather have a fast, bug-free OS which is updated regularly as opposed to a fully customised interface packed with bloatware.
I like Android, and stock Android specifically because of the freedom to mould the interface and functionality the way I want it. I don't want some manufacturer dictating how I should be using my phone. As long as the defaults do the job for most people then there's no need to pack it with bloatware. I want the defaults to be small, fast, sensible. If I wanted a phone packed with features (aka bloat) I'd go for Samsung or Huawei or LG or Xiaomi. Lots of options out there. No need for OnePlus to join team bloat. What we need is more OEMs like OnePlus and Nextbit (Razer) bringing out stock Android devices.

I'd say that, generalizing, with the stock Xperia apps 1/3 are well designed useful apps (e.g. Walkman, Album), 1/3 are ugly with not many features (e.g. Dialer, Messaging) and 1/3 are bloatware (e.g. What's New, Sony Select).
For a dialer replacement I use ExDialer, which I quite like (though it technically can't replace the UI that's used during calls - only for dialing).
For texting, there are a lot of good apps. Textra and Chomp are as mentioned both great (though actually they are both made by the same company - Delicious Inc.). Another good one that also has material design is QKSMS. I myself however like the simplicity of Google's Messenger app - though if I texted more I'd probably prefer one of the other apps since they have more features (I mostly use Whatsapp actually since everyone I know uses it).
As for the gallery app, I'm sorta wondering why everyone likes QuickPic so much. I myself tried it and don't really like the way it organizes pics, quick as it may be. Maybe when compared to other stock gallery apps it is great. But the Xperia Album app really is pretty awesome, and is what I use. Regardless there are plenty of other gallery apps available for download. One which I quite like (and would probably use if not for Album) is Piktures.
In regards to video players, I would say that MX Player is technically the best and most versatile video player of all. It like VLC can play pretty much everything, but it is more efficient with its decoding. However that efficiency difference is usually not significant for the average user and video, so it will more come out to which UI you prefer.
Lastly, with the music player, I'm currently using Walkman, but will soon try out some others to see if there's anything else with more features I might prefer. I heard GoneMAD is a very good music player with a lot of useful features, though it is kinda ugly right now its new material design is currently being tested.
I will mention one more thing - I heard that the stock Xperia Movies and Album apps have a benefit in that the images/videos there are supposed to have improved visual quality over third-party apps. And with the Walkman app I know it has at least one "sound enhancement" feature that's only in the Walkman apps AFAIK - that is "DSEE HX".
