I had a couple of suggestions.
1) Is it possible to use the accessibility service to color the navbar based on the color of the statusbar color instead? I'm finding that basing it off the app icon color is highly inaccurate.
2) Can you add a setting in to show all installed apps on the device? If you have an app like, this installed: https://play.google.com/store/apps/details?id=ccrama.me.slideyoutubeplugin you can't stop the coloring of the navbar because you can't see this app in the list inside Navbar Apps.
Slide for reddit video plugin is what you are looking for. It works just as you describe and you do not need to have the base app installed.
From memory YouTube will only work internally if you have the video plugin installed, do you have it installed?
Not too sure about the behaviour of the domain list if the plugin isn't installed. Hope you can get it sorted though.
Settings > Link handling > Custom domains > Force external browser > Add "youtu.be"/"youtube.com"
Or maybe you have this plugin already installed? In that case you may want to uninstall that?
Slide had it as an add-on app. Still works. I'm currently using it to open YouTube links from Sync (or any other app that links to YT videos).

You also need the official YouTube app, though videos viewed through the plugin don't get associated with your Google account or history.
