The developers I work with(Windows based) are partial to Snowflake, though it may not be exactly what you're looking for:

Allows you to save a list of machines and credentials you connect to often, has tabbed terminal windows, and a dual pane GUI file manager. IMO its similar to putty but with a wealth more modern creature comforts. It has a Linux version too; I use it for a lot of my server maintenance, especially when I'm taking multiple files with me meant for different destinations, just speeds the process.

It seems that Muon (FOSS, previously known as Snowflake) fits your needs. Other options are paid only (subscription), they do not have a free version like MobaXterm: ShellNNG (web client) or sFTP client:
