That's a big request, OP. Valve has two free ones with native Linux versions: Team Fortress 2 and Counter-Strike: Global Offensive. Ballistic Overkill isn't free, and I don't know about the player base of <em>Unvanqished</em> or <em>Xonotic</em>.
Xonotic or Unvanquished, most likely. Some distro somewhere out there probably ships one of the DOOM 3 engine forks, too, though you need non-free data for that.
You're not wrong. However, the run-and-gun shooter market is mostly driven by multiplayer peer pressure and that is driven mostly by marketing and hype.

Tremulous - old but still has players. Revamped version, Unvanquished is still in the works. v1.3 of Tremulous is being worked on as well. Check http://forum.grangerhub.com/ for more up to date news.

I remember that game, apparently it was hijacked a while back by some company who decided to buy it out and make "Tremulous 2" or something like that.
It's an asymmetric FPS with RTS elements pitting aliens versus humans (ala. Natural Selection). It was the first FPS I ever played, so it holds a special place in my heart. It's brutally hard, and, due to the asymmetry, individual fights can be very one-sided. The subgenre has very distinctive gameplay, which isn't really done anywhere else besides NS. Unfortunately, the game is very dead nowadays, although there is an semi-official sequel Unvanquished which sadly never really got off the ground.
There is Unvanquished, a successor to/fork of Trem, but imo it's not the same.
Also, they really need an art director so that they a unique, cohesive style.
At least the dretch's camera still matches the orientation of their body, unlike how it's done in Natural Selection 2. It's a little jarring at first but damn does it feel good when you get use to it.
<em>Star Ruler 2</em> was recently open-sourced. It's a game from 2015, but it's a 4X.
If you're thinking of a TPS or FPS type game, there are fewer to choose from. <em>Uebergame</em> isn't state-of-the-art in graphics, but it's not bad. <em>Unvanquished</em> might be better.

Have you checked out Unvanquished?
It's another open-source game using an engine based on Id Tech 3 and the game itself is based on Tremulous. I've not played it myself so I don't know what the community is like, but it looks fairly new (still in alpha).
"Team based" means quite a bit here, you basically build spawns, armory, reactor, repeaters, turrents.(not "buildings") Dont think it is particularly unbalanced? Maybe if you play it with very skilled users.(skilled in every way) Newer version being developed, Unvanquished.
