The main benefit is you can annotate PDFs and export to FDF format.
You can import FDF into bluebeam and your annotations are NOT FLAT and show up in the annotations bar below.

I use one called ezpdf reader though I got it back when it was still free. It has lots of annotation options. I quite like it.
I use EzPdf reader(I got it for free on a discount day, but there's a trial version if you want to check this out) with Google Text to speech engine.

As long as there's not too many formula, images, acronyms, code, etc. Its usually smooth enough.
At least, it can make the second lecture less painful(with visual) since you have already been introduced to the subject through audio.
ezPDF Reader PRO | FREE My personal favorite. It can annotate, bookmark, fill/sign/send forms, multimedia PDF viewer, customized viewing, and more (see description for full list of features). I've used it to view text books, assignments, notes, and articles for classes with ease.
Ez pdf Reader had been my go to pdf reader and annotator since early gingerbread days. They do have a paid version. However it's well worth whatever the price is now. I bought it way back in Android 2.0 so I don't know the cost of it.

For storing PDFs and filing them appropriately, I think that calibre will suit your needs (you can tag and create virtual libraries so one PDF can span multiple filing locations). Calibre integrates well into dropbox if you use the dropbox desktop client and direct calibre to store your library within your designated dropbox folder on your computer.
As for annotations I find that EZPdfReader for Android suits my needs for highlighting/annotation, and Foxit for windows is good at managing annotations etc. and both programs are compatible cross-platform, annotations and all.
The only catch if you are annotating a PDF in EzPDFReader on Android is that you need to remember to save by going:
Options>Send To>Add to Dropbox>*original file location*
...then confirm replacing the old file. You could also dump your pdf files into a dropbox folder called 'New annotated PDFs' or something, and then when you are back at your laptop you can merge the files in calibre. Also remember that it's best if you first add PDFs to calibre to sort out the metadata (i.e. title, which libraries to put it into, tags etc.) before you start downloading/annotating a PDF so you only have to deal with organizing the metadata once.
When using Foxit on Windows if you open the file from your HDD dropbox location and then save the annotations it will automatically be uploaded to your Dropbox cloud, so I think that might fix your problem there.
