The digital editions are in epub3 format, which is different to epub. While I normally use Moon reader for my phone I can only seem to read epub3 files right on Kobo reader.

I use the Kobo iOS app a lot on iPhone and iPad. The only advertising I've seen is on its Home screen, which includes store recommendations by default. Those are the only ads I've ever seen on the Kobo iOS app, and they're easily removed by editing the Home screen. I've certainly never seen any advertising in the reading interface. For me, the reading interface looks exactly like it does in this video – completely ad free.
I don't have an Android device, but based on screenshots in the Play store and this 2016 video, you shouldn't be seeing ads like this there, either.
I'd like to see a screenshot, but my hunch is that the app you're running has been tampered with, and the ads you're seeing aren't from Kobo at all.
You'll be wanting Kobo. It's the only reader I've found for Android that displays epub3 files right.
