I saw in some other comments that you've seen/heard him but too late. If you have an old Android device you could set up a DIY motion detector on the backyard.
I've never actually tried one, but now I'm curious.
There's this one which only takes stills, but it's motion-activated, which is cool.
And here's a motion-activated app that records video.
Of course, you could always just start the video recording app and leave the phone rolling while the screen is off. You'd have to prop it up on your desk somehow either way. This method would just be slower to wade through the results.
If she has a stalker she likely already knows who it is.
But it could be something random or even someones pet or child leaving things around.
Either way, as people are saying a camera would give piece of mind.
Do some of your own surveillance before installing to make sure you don't get caught by any stalkers. You may even discover the problem when doing this. But still install the camera. Consider filming the access to the area in question and not just the area in question...

do you have an old cell phone laying around? there are apps to repurpose them into motion detection cams, ANDROIDiPHONE
If not, can you borrow one for a few days from a friend?
If not, use your main phone. Make it a point to tell roomie you are going to be out overnight/ the weekend and set it up.
Also, if you have to leave your room and go next door or down the hall to shower , set it up then. It only takes a minute to slip in and nick a buck out of your wallet.
I lived in a rooming house for a few months and I was getting nicked for 20 here and there and it finally dawned on me (counted $$$ in wallet before and after shower to confirm) so I set up on him , pretended to take a shower, snuck back into my room, hid and caught him in the act.
automate can not process video/photo images as far as i know. you can try to link the brightness or proximity sensors to shooting a photo or do something, but youll need to power the phone somehow then, these are hungry buggers.
youre better off installing a real wifi / security camera, though. the cmos sensor in phones will eventualy burn out if its constantly in use.
