for people looking for a clean stock looking dark theme, Inversion UI is a great option.
If you play around with layers and try a bunch out you'll probably one day get an outdated layer or other conflict resulting in a bootloop. To Fix layers related bootloops use through a custom recovery like TWRP, follow the below steps.
Step 1: Go to Advanced.
Step 2: Go to file manager.
Step 3: Go to /system/vendor/overlay/ and remove the bad overlays.
the main reason i use a custom rom is to have RRO layers built in so i can do a dark theme. i would be happy with stock+xposed if it weren't for all the white everywhere. Inversion UI has been flawless for me. i leave most apps alone and just theme the OS itself. stuff like settings, notifications, installer, etc... and opt to use the dark theme available in most apps.
i've been using stock android + rro layers to use dark themes for the last year. OLED would be a great combo. inversion UI makes everything look the same as the lollipop quick settings with the dark grey and green colors. looks great IMO. there are plenty of true black pixel off OLED black themes too.
the dark theme in stock quick settings works well across the OS IMO. the dark grey/teal look there and on the stock google keyboard is fantastic. i run a clone of that theme on my nexus 5 using the RRO layer inversion ui
Stock 6.0 supports RRO layers themes, letting you theme the entire system as well as individual apps, all ala carte. requires root for the layers manager app to apply them though, but it looks like stock android is heading towards a built in theme manager seeing how they include more and more support for RRO layers every release.

inversion UI is my personal favorite, very similar to timberwolf. they both mimic the material dark theme.
I have JDX 4.0 so i think that Layers are enabled by default, can i just install this or do I need an app that manages the themes? Thanks

Inversion UI. It still has some bugs so I just applied the theme to the notification bar and settings menu.
