I'm looking for this too. The feature you're describing used to be stock back in ICS. So far, the best replacement I've found is the Zen UI Dialer (free, no ads):

Hi, I got the same issue since the update Android 7.0. The stock phone dialer can't be used to call directly from apps like Maps or whatever. The only solution that I found is to use an alternate dialer. Some people would go with ZenUI Dialer from Asus (https://play.google.com/store/apps/details?id=com.asus.contacts&hl=fr) Personaly, I have gone with Google Phone with a patched APK from XDA : https://forum.xda-developers.com/android/apps-games/app-google-dialer-t3557412 Works fine since this morning. No issue detected. Hope that ZTE will fix it later with a patch.
I went for a while without allowing the Contacts app to update at all from the original version that shipped with the phone. It allowed merging contacts across multiple accounts. Unfortunately, that goes flying out the window once you're on 8.0, 8.1, or the betas for either.

I downloaded Asus's ZenUI contacts / dialer app and used it to merge all of the duplicate contacts. You don't have to use it as your main dialer / phone book. Bizarrely enough, once you merge them there, the native Google Contacts app can reflect those changes. When you consider the fact that the older versions of that same app could just handle the merge on their own, and that the newer ones can properly display contacts merged by either the old version or a different app, you have to wonder why the fuck Google deliberately crippled the app like that. It's especially damning when the crappy "people" app on Windows 10 can handle it too. Although W10M itself let Skype duplicate your contacts ad nauseum. GG Google.
Check settings of your Dialer/Phone app. It should have option to hide contacts from particular sources/Google accounts. Like this. Dialer app from Asus has this option. I think it's a common feature and your default dialer should have this option.

It didn't work on my old Xiaomi phone. (Probably it's related to miui. It should work on stock android phones and Samsung phones.)

Edit: I guess you have Xiaomi phone. Default dialer has an option to choose particular google account to display contacts.
I use the ZenUI one from ASUS.
