I mostly use it for research organization so I just throw everything/anything relevant in there and use the visual organization system to map things out - the site should have a pretty straight-forward explanation vid.

Try this. Hopefully your university has a copy, otherwise it's relatively cheap for an academic book. I recommend this to my students.
Abstract. Is it relevant? Results. Are they interesting? Methods. Did I learn something? Discussion. What else did I learn? Other people have different methods, but usually, the answer is to skim for relevant parts of the paper. Otherwise you'll find yourself wondering what you were reading 10 pages ago in a 31 page paper on 7th graders (Zhu and Simon, 1987). If that's good, then I'll save the pdf and turn on Flux to protect my eyes.
Yep it's a LaTeX editor that replaces Word, and just like word it has integrations for citation managing tools like Zotero & Mendeley. (Check this)
Also I don't really use a citation managing tool, as I find BibTex to be convenient enough for now.

Lately I've been using PDF-XChange editor (free, Windows). It's been great for that- light weight, but with a lot of features. I only wish it could export my highlights as text.
