I have recently gone through a similar journey, but with fewer notes. The hurdle you are going to have to get over is the fact that Joplin doesn't have their own Cloud out of the box (Evernote does); hence the difficult of RocketBook providing an out of the box path to Joplin. Here's how I do it:
1-Scan to RocketBook mobile app, then make my destination be Google Drive (obviously there are other options, but I'm already a Drive user).
2-I sync my Google Drive Rocketbook folder with a local folder using RClone and a cron job. You could use a different Cloud (OneNote), and in my case the destination is just temporary, as once RClone runs it cleans out the destination. My notes don't live in the Cloud.
3-I use the Joplin Hot Folder plugin to watch the synced folder. New notes that I brought down from Drive come in as PDFs and these are added as notes into Joplin.

Edit: I truly recommend the planner, but I would be much happier with it if this were changed. It's incredibly useful either way but this makes it more cleanly adaptable to the user
I find the .5mm much easier to write with than the .7mm on the Rocketbook material. Now I'm just trying to adjust my pen holding technique so my pinky isn't killing me after a few hours of studying!

looks similar to the ball that came with my rocketboot, but the needle point gave me a lot more control -- i hold my pens really close to the tip so i found the change in tips to make a huge difference for me

Both work wonderfully with the Rocketbook. But you do have to wait for the ink to dry.
Definitely the pen is at fault - I prefer the FriXion sticks to the retractable pens, but the one that comes with the Rocketbook is not good (I have 3 Rocketbooks now). I got the blue and black in 0.7mm width and like them better. Some people prefer the Extra Fine point 0.5mm or even finer 0.38mm, which will also dry faster on the Rocketbook page. Here's what I got

You will need to give the ink a few seconds more to dry than when you're using regular paper, to avoid smearing.
It sounds like you've already gotten some good recommendations, but I use the 0.5mm frixions, and I got the pens with refill pack from Amazon from the Pilot store. It comes with the pens pre-loaded, so you're getting 4 cartridges of 3 different colors for $15 (free shipping if you have Prime). This is my first notebook and pen purchase, so I'm not an expert, but throwing it out there in case it is helpful!
I have heard of people getting TerraSlate 8Mil paper to print on, but it is also expensive as all heck! If you can't get the official Rocket Book paper to work and you are still interested, I say go for it.
Buy on Amazon or Rocketbook (I pre-ordered it on Amazon and received it last week). It scans fine for me in a Five Star Flex binder.

They're harder to refill, but it's possible to. They're really cheap, and they have good snap on lids that won't leak. I've found they will leak while you're refilling them brush-side-down with something as thin as water, but once you snap the base back on, they're good. You can always pop the brush side off and fill right side up, but I'd rather live dangerously.
The plastic bristles are small and structured enough to dampen just a couple of letters in a word, or just a small line of text among a paragraph. The bristles do get stained a bit, but when that annoys me I just wipe them with the rocketbook towel.

I bought These and they seem to work well so far. They brush water fine and a little squeeze and it puts a drop or two on the page for bigger erase jobs. Feels cheap but hasn't really been an issue with leaking or anything.

I have a small hamd sanitizer spray bottle that I put water in.
I use lens cleaner spray (Like this Zeiss stuff) and haven't had any issues. It doesn't wipe off the lines either. Anecdotal of course, but maybe worth a shot?

The one that came with mine was a 0.7mm tip and it was a bit too thick for me; I tend to write small on the grid lines and the ink sometimes blobbed or didn’t always dry quickly enough for me.
So I looked around on Amazon and got this guy. It’s a 4-color 0.5mm and I love it. Less smearing and I can write as small as I want.

I love the “fineliner” ones! They're so smooth and I love the colours, but also use the black for most of my writing.
Whoops, I kept meaning to come back to this and write more about the pens. I would use a felt-tipped pen or brush on a rocket book to avoid damaging the coating. A quick search for refillable brush pens on amazon brings up tons. I bought some refillable markers like this and they work fine. Yoonkers also makes a felt-tipped, refillable pen that I've been meaning to buy because they take fountain pen cartridges.

I had the same idea and it's better than the official rocketbook products out there! I used a black folio instead and made the QR code about the size of a business card which fits nicely in one of the pockets.
If you miss the ability to erase and reuse a page look into these dry erase sheets from post-it. They are close enough to the size of a sheet of paper that the QR code still works.

I just did some searching through the rest of subreddit and found this one. Not sure if it suits you, but it looks promising for my needs! The big thing is the storage for pens and the cloth.
I dont recommend 0.5mm. It is better to write with, finer, feels great but it is light. The ink is grey compared to 0.7mm and i hate it just for that. I just looked at LX pen. I did not like it. A YouTube reviewer recommended using water brushes for erasing. My wife just ordered some for the Rocketbook I got her for Christmas.

After a while the coating starts wearing off on the pages that get used most. It's not COMPLETELY completely reusable unfortunately.
The other thing you could try is really wiping the page down well with warm water, and MAKE SURE YOUR WIPE IS CLEAN. If the cloth isn't clean, it'll leave traces of ink left on the pages that may or may not be visible thanks to the heat sensitivity of the Frixion pens.
I've also had luck using those pages still after the ballpoint pens stop working by switching to the fineliners and markers.

By "markers" are you referring to the felt tip Fineliners? Been meaning to try those as I picked up a brown Slim ballpoint off Amazon and I'm really liking it for my tiny note taking handwriting.
