I've used software like Always-On-Top and LaunchOnTop to keep a window always on top of others, but there are some times when these apps don't work. I am using Actual Window Manager right now. It adds a push-pin button to application title bars. Click it to make that windows-on-top, click again to disable the always-on-top. This has been the best software of its type. It has a ton of other, very useful features, including adding your favorite folders and recently-visited folders to Open/Save dialog windows.
The feature you're looking for is Individual Settings for Each Window which will allow you to drag-and-drop onto the window to automatically determine it's class, as well as minimize at startup, keep in tray, etc.
It's also helpful to remove the window borders and titles with this tool
Had this same problem, people told me it was impossible, but I found a solution. There's a program called actual window manager that has a feature called ignore deactivation. You press Ctrl+alt+shift+I with cs open full screen, and then you can go over to the other monitor and do whatever without cs minimizing. It's not a free program, but there's a 60 day trial and nobody's ever come up with anything else as far as I can tell.

Just buy an adapter for the DP it's what I use on my AMD card except I have 2 display port so Four monitors from the same cards.

Almost certainly, there are many many window managers available for Windows. It's just a matter of finding one that suits your needs. Actual Window Manager is a popular one, but there are undoubtedly others out there if that doesn't suit your needs.

Actual Window Manager can do what you're asking for, and a lot more. This is a whole suite of tools for controlling windows, but you can grab one of the single tools within the suite that does what you need.

Actual Windows Manager will provide this functionality. You can lock your mouse to a window or monitor you can also make it stay on top. You can make it so that you cannot minimize or close the window. I have been using it for 6 months or so and love it. It can do so much. I really like the desktop divider feature so you can just drag and drop a window into a frame and have it re-size to that frame.
There is so much that it can do. I still find new features regularly.
No you cannot use Extended Desktops in this way. i.e. you cannot switch Desktop on monitor 1 only or monitor 2 only using the inbuilt Windows 10 multiple desktops. You can only switch Desktop on both monitor 1 and 2 simultaneously.

Actual Tools Window Manager has a desktop divider which is a little pricey and is what I believe you are trying to accomplish. Nvidia used to have keystone functionally built directly into the drivers but those days are long gone.

Take a look at Actual Window Manager. This software gives you an amazing amount of control over windows. You can assign a particular window to be displayed on a specific monitor, you can modify a window's size, where it is aligned relative to your screen (I like my windows to be centered on screen). It has a lot of options related to using multiple monitors as well.

If you want to remove the DMD windows borders and windows titel bar, you can use Actual Window Manager (http://www.actualtools.com/windowmanager/download/). Just add the DotMatrix Window to the list of special windows and set it to remove everything under the main window settings.
Actual Windows Manager can force fullscreen games to be always focused and thus prevent minimizing. I use this tool for dayz since it came out and its very useful.
If you havn't seen it before, check out Actual Window Manager. It has a bunch of features that seem insignificant but are actually really useful when you have dual monitors. My favourite one is when you open a program, the program starts on the screen your mouse is currently on. Unfortunately it's not free, but there is a trial version :D
