I also made a Python script to run Waifu2x (waifu2x-converter-cpp package on Arch Linux using OpenCL) on top of the downloaded original manga images from HakuNeko to make them 2x resolution using neural networks then convert the new images into chapters in PDF format, it worked pretty well!! That's a nice project to make to be honest, also hosting a LAN Nextcloud instance to sync the manga with my Android or stream locally animes was reaaaly neat.
Any source you like, like mangaplus, manganelo/mangakakalot, webtoon/webcomic aggregator sites, dynasty scans, other scanlators - pick your favorite.
If youre on android, you can use Tachiyomi to read and download from anything that instant mangadex.
On desktop, you can use Hakuneko. Lots of sources, and you can filter them by language and image quality if youre uncertain about sources.
Download the stuff you want and you wont need to anymore.
Use tachiyomi on android, and hakuneko on everything else.
Hakuneko will let you browse online and download manga from tons of legit sources for many languages, on multiple platforms. Its easy grabbing entire series you can then browse offline using cdisplayex, YACreader or regular image viewers if you like it that way better.

I typically use mangadex.org for my manga but since it doesn't have all the series, I fill in using mangakakalot.com. As for torrenting manga the closest I can think of is HakuNeko.
For most people working on a computer, I'd recommend just using HakuNeko, which supports an absurd number of different websites including some paid sites (so you can support the author while still liberating your manga from its browser-based shackles). Even if you'd rather roll your own script, you can still save yourself some effort by taking a look at how they've implemented a scraper for a particular site and adapting it to your own needs.
For Android, Tachiyomi is the way to go, plain and simple (I recommend installing it and updating it through F-Droid, a free open source Android app catalog). The main reason I started reading manga seriously for the first time in about a decade is because Tachiyomi is such a damn good app.
Tachiyomi is amazing, and if the port works correctly for you then it should be better. I have Pop OS 20.04 (a distro based in ubuntu) and have problems with the port. Kommikku works fine but do not have enough sources. you could also try Haruneko, but I warn you is uglier than the mod's mom.

The app has no way of knowing how many chapters you want and how many pages each would get.
If you want to download manga by folders, I would recommend you get Hakuneko for PC, which can download by individual chapters. After that, you can create a folder and put all the chapters inside it.
The structure is: > Internal storage > Tachiyomi > local > manga title > chapter 1 (or ch.1, however you like) > 1.jpg)
Personally, i download manga chapters on PC then combine every ~15 PDF chapters together to create volumes. I use Hakuneko to download and a pdf viewer called Nitro pro to combine the files (there are probably many other ways to combine pdf files that i am not aware of).
