I don't know why people try these shitty toolkits. It takes like 5 minutes to do yourself manually.
Download and install the Android SDK.
adb reboot bootloader fastboot oem unlock
Download the CWM image from here
fastboot flash recovery recovery*
Boot into recovery
adb push whatever-rom-you-want.zip /sdcard/
Flash it and you're done.

Here's my "quick rooting guide" for any Nexus device (no need for toolkits, this is very easy):
1- Set up Android SDK (adb command) and fastboot command on your computer.
2- Get the appropriate CWM img file: http://www.clockworkmod.com/rommanager
3- Get the SU Chainfire zip file and copy it to your phone's internal storage: http://forum.xda-developers.com/showthread.php?t=1538053
4- Put phone in USB Debugging mode.
5- Reboot into bootloader mode: adb reboot bootloader
6- Unlock bootloader: fastboot oem unlock
7- Flash Recovery: fastboot flash recovery recovery-file.img
8- Reboot into Recovery: manually choose Recovery from the Bootloader menu.
9- Flash SU zip file while in Recovery.
10- Reboot phone, install ROM Manager, flash Recovery again from within Rom Manager app to be sure it "takes".

Are you still using the stock recovery or are you using Clockwork Mod Recovery or TeamWin Recovery?
The most stock JB feel would be Bugless Beast (BB).

Well if it is the I9020T then it should work for you (pull the battery and look for the model number to be sure). If it isn't the I9020T then your mileage may vary and just because it worked for someone else doesn't mean it will work for you.
If you do have the I9020T, I would do a full factory reset to stock 2.3.6 and then apply the update.zip that way (if you have Titanium Backup use it backup your current apps before you reset your phone so that so you can quickly reinstall all your apps after the upgrade).
After the update is boot to the bootloader screen by holding "volume up" and "power" while the phone is off. Stay on the screen while you run the next step in ADB.
Download the latest update of Clockwork Recovery update, place it in ...\androidsdk\platform-tools and flash using adb. For example I have my AndroidSDK folder stored directly on my C: drive so to flash the custom recovery I would open Command Prompt and type:
>cd c:\androidsdk\platform-tools\
>fastboot flash recovery recovery.img
Once the flash completes, boot into recovery, select "mounts and storage", and then "mount usb storage".
Copy the newest version of Superuser from your computer to the root of your SD card, "unmount" the storage on your phone and flash the su-bin-3.0.3[...].zip file using the traditional flash .zip method, and reboot your phone. Setup your phone. Download Root Explorer and Rom Manager from the Market. Open Root Explorer and navigate to \etc, mount as R/W, and find the file "install-recovery.sh" rename that file as "install-recovery.sh.bak". Open Rom Manager and reflash recovery using the top menu option.
Now redownload Titanium Backup and restore your apps.

Another suggestion: CWM Touch Recovery is significantly easier to use. Aside from that, these instructions seem reasonably similar to what I did a few months ago.

Flashing Android phones is pretty easy (especially once you get comfy with Clockworkmod Recovery) and since you have a Nexus Phone it's probably as easy as it gets.
If you have your phone working with fastboot, and what you have is a fastboot image, it's as easy as running the following in a command-line window:
fastboot update rom-update.zip
Where rom-update.zip is the rom to flash.
I suggest heading to XDA. You have a lot to learn, but the phone is surprisingly open.
What I can tell you right away is that you don't have to flash Clockworkmod recovery for an alternate and better recovery console, like you would on most devices.
The Galaxy Nexus can boot from code hosted outside the phone itself, so if you boot your phone in fastboot-mode
adb reboot bootloader
Then you can boot your phone into clockworkmod recovery without altering or modding the phone at all
fastboot boot recovery-clockwork-5.5.0.2-maguro.img
This ofcourse requiers your bootloader to be unlocked. Unlocking your bootloader is very easy, but beware that it will wipe your entire phone and everything on it. You only have to do this once, and the process can be reversed later if you for some reason feel like doing it:
fastboot oem unlock
Confirm on the phone using the volume keys to change option and power-key to select.

But there you go. You should now be on your way to mod-dom ;)
Koush's website shows the fascinate at 3.0.0.8. IIRC there is an issue getting the newer recoveries to flash, so it gets in through a roundabout way. It reboots into the older recovery with an auto switch to go into the newer one that is saved somewhere in the ROM. I don't think the recovery partition of the phone can handle the newer recovery.
EDIT: You are correct though. When doing the 3 finger salute you start with 4.0.1.0, and rebooting from the ROM gives you 5.0.2.7. I also got "can't mount" errors for the following....
and "can't open" on...
Rebooting from ROM manager or long press leaves a command file in the cache that forces it to the newer recovery saved somewhere in the ROM.
I'm sure if there were a way to force the new one as default it would be done by now, but it seems that this is what we have to work with for now.

I'm honestly not sure how to do a complete backup. I just took a chance that it would work at the first try. I did use Helium to backup everything I could. You will need the desktop app to make it work though.
edit: I found this one as well ... Simple ADB Backup ... I haven't used it, but it looks to do exactly what you want. The only caveat is it still isn't making an actual 'image' type backup,but short of a custom recovery, I don't think anything can do that.

I'll be honest, I paid for it early on to support the dev (when it was still called Carbon), but still use Titanium Backup (requires root and is done on the device, so it doesn't meet any of your criteria).
This only backs up your apps though, if you're looking for an 'image' type backup, this won't help.

I'm currently trying to put the cellphone 100% back to stock and I'll start over. I don't get where I can find the "real" clockworkmod? I say this because the one I found was in a tutorial video on youtube and the guy made a little zip package with Odin. Assuming you have fastboot set up seen as you can check adb then just:
Download the flashable zip from here and place on internal storage
Download recovery image from here
Reboot into bootloader
"fastboot devices" to make sure it's showing up
Flash using "fastboot flash recovery recovery-image.img"
Reboot into recovery ("fastboot reboot-bootloader" then select recovery)
Flash the superuser zip you downloaded
You now have root

when you install the rom from the forums just read through, the rom publisher will say very explicity what version he recommends
Sounds like you've wiped /system. You can update your recovery by downloading the right image from here and then doing it manually.
You need fastboot set up on your computer (comes with the Android SDK). Boot into the bootloader and run "fastboot flash recovery your-recovery-file.img".
Stock recovery, phone is on, you have a ClockWorkMod recovery file in the same directory (on your computer) as your fastboot.exe:
adb reboot bootloader
fastboot boot recoveryfilename.img
(this boots the recovery instead of flashing it over your stock recovery)
adb shell mount /system
adb shell rm /system/bin/su
adb shell rm /system/app/Superuser.apk
adb reboot

Apparently that update guide I linked to lists a really old version of Clockwork Recovery.
Once you install ROM Manager you should be able to flash the recovery without using ADB. But it's still not a bad idea to have it around. Just download and install the Android SDK from Android.com for either Windows or Linux, it has all the tools for ADB. Here's an excellent dummies guide for ADB.
Using ClockworkMod Recovery, I can backup my current ROM and settings. This creates an exact copy of the ROM on your SD card. All settings can be restored.
That's what I use when testing out a new ROM, so that I can always restore back to the previous ROM. Everything is backed up -- SMS, Call logs, etc.
