For raws, nyaa.si is great place.
As for Video editing software, Sony Vegas, Adobe Premiere and Da Vinci Resolve (have no personal experience with this one) are the most recomended ones. For a beginner, i'd probably recommend Sony Vegas.
And then, you After Effect for special vfx, but this one is absolutely not noob friendly, and really, just needed when you want to flex your editing muscle, or you have a very special concept in mind that requires a crap load of heavy editing.

You will need handbrake to convert the videos to mp4 so you can use it in Vegas or Ae, and here is where you realize that creating a good and decent amv can time TIME :)

Nyaa.si , if you dont want to torrent then what I was doing was to find the group that released that anime through nyaa.si and then check their own website - they often have direct download there.
If you aren't the type to pirate software, HitFilm Express seems like a pretty powerful free option. I've used it a little in the past, and it seems to have the core features of modern editing software.
Sounds like you just need to switch the container type from MKV to MP4 and not re-encode the video. MP4 and MKV files can both contain different types of video and audio, and some of them might not be supported in After Effects. But if we assume they are supported, just do the following:
Download Xmedia Recode (AVIdemux, Shutter Encoder or FFmpeg will also work). Install and start the program.
A few seconds later you will have a 1:1 copy of your video as an MP4 file at the destination shown at the bottom of the screen in Xmedia.
If the audio doesn't work, you can instead set Mode = Convert on the Audio tab and choose AAC or another AE-supported audio format. Then continue with step 5.
Subtitles are always bad for the final result so i'd recommend always getting only RAW episodes from nyaa.si
Try learning how to do color correction properly in your software.
Add some black bars
There's some kind of flow in this but I'd recommend watching a tutorial on it, look for twixtor and time remap aswell
And always sync!

I use various websites so there isn't really a specific website I use, there are tons of youtube videos with good websites so you should check some of those out. I also highly recommend never downloading your clips directly from youtube, even if the quality of the youtube video is fine, your clips will be of very bad quality, I haven't found a good enough website to be able to do that though, sorry.
I also recommend you use Handbrake ( https://handbrake.fr/downloads.php ) to choose what file you want your clips to be and to make the file smaller, it can really help with your PCs storage.
Amv particularly talking, choose a specific genre in which you want to make amvs, for eg action or romance, then pick a song you like and start chopping the clips, make it sync with the music, then export it (not necessary but I do it) ,one by one first add some color grading according to the vibe you are going for, now some cool effects, and a fresh amv is ready, you can even do many complex things, but just for beginning this is fine.
And yeah for downloading you can use this torrent website

I searched One Piece Raws and found a treasure trove. But to find a rare clip from a special without hardcoded subs I had to go through onepiece wikia and copy paste the kanji from the original japanese title to search for said clip.
I use clips from other AMV's...and even anime video "essays"(hate that word)...
I like to have the highest quality yes, but sometimes you have a deadline to meet. I get bored easily so I have to pack it all in with whatever I can find...or else it'll never get done...most people don't even notice the drop in quality

You say you want raw files, but raws on nyaa.si are to large for you. Those raws will however be the same size on any other download platform. Keep in mind that raw video is always very large. The only way to get size down is through lossy compression.
Unless it's exclusively only youtube, don't download from youtube (or any internet streaming service for that matter). Get your hands on some proper footage - check nyaa.si and AMV101.com
It takes a little bit longer and a little bit more effort, but the footage quality from youtube is horrendous compared to a proper encode, especially if you edit with it (which amplifies the imperfections). Usually not worth it.
I would advise against using them since they come with a watermark (so you have to go through a lot of hassle of removing that if you even want to use it, which usually degrades it...no point).
I would advise to use nyaa.si and/or anime-raws. Note that if you have softsubbed MKV, it's easy to just reencode with AMVtool/ffmpeg and get rid of the subtitles.
You might try looking into DaVinci Resolve, which is totally free. I've never used it but I hear good things.
Alternatively, if you're willing to cough up $25, Sony/Magix Vegas is featured for that price on HumbleBundle multiple times per year. It's not now, but it's worth it to sign up for their newsletter to get notified on each new bundle that is released. Vegas'll pop up on there again eventually.
if you mean getting complete series instead of single episodes then for the most part as long as you wait for the blu-ray releases of animes you can get complete series easily, for instance lets say you wanted to get the entire series of Akame ga Kill! http://www.nyaa.se/?page=view&tid=737492&showfiles=1 there you go, Nyaa is the best place to get BD rips, just search for instance "akame ga kill bd" and you'll get a lot of different ones, as long as the file size is between 1-2GB it's a good download.
Edit: I'll also go ahead and say this, since the torrents are in MKV file format and you need to convert it to MP4 like I stated above handbrake works great https://handbrake.fr/ if you need instructions on handbrake then just ask, or you can search for a different program.

it's not hard to get a version without subtitles. Check nyaa.si or individual subbing groups (like HorribleSubs) that release softsub versions. These are in .mkv format, from which you can extract only the video track (without audio and subtitles). For more information on how to deal with mkv, you should check the AMV 101 guide.
Looking for openings and ending without credits is slightly harder, but not impossible. There are in general three websites where you can find them - HDKirin, AnimeThemes and AniTousen. You can find more information on our wiki here.

Also, the video you posted would not be allowed because it has credits and watermarks (Kissanime, adult swin).
Most simple way would be to mask a blur layer on it. You would have to manually adjust the mask every time the logo moves, which depends on your editing.
Also, for future reference, you should get your footage from nyaa.si - softsubs in MKV. To understand how to best work with your footage (which is one of skills of a good editor) read through AMV101 guide from PixelBlended Studios or READFAGLOLZ. You can find links on the wiki.
