Looks like these guys have you pretty much covered, but if you'd prefer a more... permantent solution to the crumbling 300mb HDD, grab an IDE to ComfactFlash adapter. I'm not exactly a DOS expert (Classic Macs are my obsession), but you should be able to find some good resoueces online about it.

Then there is Retro City Rampage. Heck, it even started as an NES homebrew game and then got ported to MS-DOS after it got released for Mac, PC, PS3, PS4, XBOX360, Wii, PSVita and 3DS!

It's mostly fixes, a few new television display modes and some tweaks to better optimize it for 3DS. The developer posted on his blog what he changed here.
Man, I haven't bought this yet, but all the effort you put on this page made me certain that I'm buying this game.
More devs need to be as communicative. Kudos.
This video shows the steps taken and various obstacles that the author of Retro City Rampage went through in making an 8-bit stylistic version of his indie game. Will appeal to those interested in NES-era programming.
