Mario 64. And Cybermorph, for Jaguar. Besides the shitty gameplay everybody already made fun of, just hanging out in the sparse untextured, gourad shaded levels listening to the droning ambiance is a weird early 1990s cyberspace feel. Same with I-War and Tank Universal. The only modern game which captures that same feeling imo is Bernband, an indie pixellated walking simulator.
If you're looking for games that use these lo-fi graphics specifically to scare, I See You and imscared might be up your alley.
Velvet Assassin (a WW2 stealth game) is a good example.
It takes place in the mind of the lead character (a British spy who is seriously injured in a French hospital), and has a bleak, psychological tone you don't often see in World War II games. You see sights like this, and [ending spoiler] (/s "at the end of the game the main character has a mental breakdown after she fails to prevent the Nazis burning a church full of French villagers."). It never tips over into outright horror, but it often feels like it could.
Try this.
Make sure you're playing it between 11 PM and 4 AM, talk to everyone (even the pets) until they start repeating dialogue, give Derpy the good muffin, then go see Zecora. You'll know when you've done it right.
IMO, that ending has the best pacing out of any "scary" ponygame.
I enjoyed the shit out of what I played of Lone Survivor, for some reason it won't work anymore and im just too lazy to reinstall or use my laptop.

The only one I've seen on here is NothingElse, I've downloaded it but not played it yet. It seems to be more slow/creepy and unsettling rather than jumpy.

The second list seems much more promising over all, but I thought there were 2-3 on the first list that could be of interest.
One of the scariest games I have played has to be 'SCP: Containment Breach'. It's a free game based off the stories on the SCP Foundation site, which is a series of Science Fiction documents on the containment of objects, creatures, and places that behave or induce strange paranormal things.
Even if you know NOTHING about the SCP Foundation, it's still a very fun survival horror game, and again, it's 100% free.
A small puzzle game I found on gamejolt. I had downloaded it a while ago, hence I forgot about the "contains horror elements" asterisk at the bottom of the description page. This was the horror element.
I made a game like this! There are a few jumps, but Erusal is primarily a walking sim where you collect pages of diaries from multiple generations of a now ghost town. Reading them all helps you understand why the town is abandoned...and why you should follow their lead...
It is one of the best indie horror games I've ever played. It's a pixel-y game, that spawns you in a bedroom, leaving it up to you to experience the terror. I think "A Pixelated Nightmare" describes it best. Make sure to extract the game into an empty folder on your desktop, and prepare to be terrified. Here is the download
If you are fair with text-based games, Anchorhead can be gotten for free (along with a z-machine interpreter). It is not only one of the best interactive-fiction titles out there, but an excellent Lovecraft pastiche with elements from a number of stories that fit well together. There are a number of other free games in this medium.

Besides that, the only ones I've played have been more in the "cheap" than "free" category. Stuff like the original Alone in the Dark trilogy (which is like $5.99 on GOG) and stuff that comes through the various Humble Bundles.

This isn't really creepy at all, but I was really impressed when I read and did it. The X-Men game for Sega Genesis required you to reset your console to get to the last level in the game. Since there were no save games, I was really reluctant to do it, for fear I would just lose everything and start over...but I did it eventually, and it worked. I've always been surprised this wasn't a bigger deal, based on how advanced of an idea this was and how old the game is.

Check out 'the mask reveals disgusting face'. It's in a similar, pixelated style, and is quite creepy. It doesn't mess with your computer files, but definitely worth a play through.

I would recommend trying some of the adventure goes though, they have the same style/ humour. I've only played Bubsy the Bobcat and The Adventures of Billy the Kid and while being fairly short and easy, I found them very entertaining.

For those of you who haven't heard of Lost Alpha before, its a full conversion mod of the original Stalker SOC (2008) game. Attempting, and doing it well at bringing it up to modern graphical and gameplay standards. With this 'mod' you don't need to have a base game install. Just download, run the installer and play.

imscared is quite the enjoyable mindfuck. Highly recommended, and sounds right up your alley, especially considering the aesthetic you're looking for.
Also, a personal favorite of mine is Lone Survivor, a 2D pixellated horror game inspired by Silent Hill. Dunno what your tolerance for gore is, though. There's some "fleshy-looking" things lying around sometimes, and some pretty "squicky" sound effects, but nothing is all that visually visceral. So if you can handle that, I give it a really high recommendation!

The entire trilogy is available on Flashpoint, a Flash Player video game preservation project. I don't know if it's the full version, though.
You should check out project zomboid, it's not the same in the sense of being alone b/c it has the zombies and can have other players but it's one of the most realistic survival games I've played.
Well, I don't know about these particular games, but there are programs, like Wineskin, that will allow you to run Windows programs on a Mac.
I've never used one before, but I've seen them mentioned on reddit a few times.

Maybe Gods Will Be Watching if you nerf the difficulty. The subject matter of the game is pretty dark and sort of existential horror. Same goes for A Night in the Woods it's a humorous game in the writing and premise but if you actually think about it, it's really just a humorous take on real world issues and it depicts a possible scenario for the future poignantly. It's also free, and it takes 10 minutes; so give it a play.
