tl;dr your account is secure but changing your password is always a reasonable idea when any compromise happens.
My general understanding is that UT99 and UT2k4 players are fairly isolated from each other, so there won't be too many people who can give a fair comparison. I've played many hours of 2k4 but have only touched 99 a few times.
I guess it's best to compare the different gametypes that still have sizable playerbases in them.
UT99 (based on a cursory look at Gametracker) has DM, CTF, and Monster Hunt (all probably self-explanatory).
UT2k4 has Onslaught (that mode with the vehicles and the nodes), Freon (Freeze Tag TAM, start with all weapons, freeze the enemy team to win a round), and RPG Invasion.
Which gametypes you like might inform which game you'd want to choose. Speaking for UT2k4, there's a lot of custom content for the active gametypes, but lots of people of all skill levels take part in matches together and most servers are welcoming of new players.

I wouldn't say that. UT4 has DM, CTF, Blitz, and Team Showdown, all of which had decent activity when I played a while back. Granted, a while back was back before the dev hiatus, so maybe things have changed since then.

My understanding was that Double Domination was not as well received as UT99's Domination was. Well, both seem to be dead in netplay now, so it will mainly be playing against bots if you want to play (D)DOM again.

There are still a few reasonably active servers, moreso in Europe than in North America. You can check server stats with a stats website like GameTracker.
On the Europe side, there's CEONSS for Onslaught, LDG for AS/Racing/INV, and a couple of TAM/Freon servers. MiA and Fair-Gamers also run some stock map servers.
On the North American side, there's Omnip)o(tents for Onslaught, Death Warrant for INV, and Slice of Life alongside House of Carpe for Freon.
Outside of ONS, INV, TAM/Freon and iCTF, there aren't many active servers. But within those gametypes you won't have a problem finding a game.
If you want to get the game, I'd recommend getting the Unreal Deal Bundle when it's on sale, as you can get all Unreal games (sans UT2k3) that way for 4 euros, less than what UT2k4 alone costs right now.
An even better way (IMO) is using Open Broadcaster. It is very popular among streamers, but you can record instead of stream (or do both).
You can do software encoding or use Nvidia NVENC or Quick Sync to encode so it has a minimal performance hit just like Shadow Play.
There are also a lot more options and things you can do with different overlays and audio sources.

Here are the items you can still earn during Pre-Alpha season.
You earn progression unlocks at certain levels, and you level up by playing and earning XP. (You should play online, on populated servers to earn XP the fastest.) You can also earn challenge unlocks for getting certain numbers of stars in Offline Challenges. There's also a skin unlocked for completing training.
During the Halloween event there were other items you could unlock but those aren't attainable anymore.

As far as I know when the season ends season-exclusive unlocks will no longer be un-lockable via progression and your stats and progression gained during the season will be 'locked'. When the next season starts there will be new unlocks and you start anew with regards to progression whilst keeping all your unlocks from the previous season.
I don't believe it's been confirmed if this is limited to XP progression or if it includes offline challenges too.

Nope, Download the Epic Games launcher and you will be able to play it straight from there and will get the latest build without having to re download the whole thing again. go to here and click in the top right to 'Get Unreal' and there will be a tab that says 'Unreal Tournament' and you should be able to find your way from there.

Invasion itself was an Epic-designed gametype that was added in one of the bonus packs. The RPG mutator though was a community thing, and generally speaking, any Invasion server you'll have found in the last 12 years will have been running a tonne of modded content.
UT2004 was the only official implementation of Invasion, but a quick googling shows a mod for UT3; no idea if it has any servers running. UT1 already had a bunch of Unreal assets in the game, as it was originally designed as an expansion pack for Unreal, so modders quickly made a slew of co-op mods for that back in the day. My favourite was Monster Hunt.
Nah, its native. Lutris has many helper scripts to install native versions of games, in addition to scripts which setup wine prefixes for you. A lot of the older Quake engine games, for example, have lots of unofficial linux native versions and so people have created helper scripts to, in theory, make the installation of these titles a cinch (although the reality of hunting down dependencies for lots of old titles is still very much a thing).

It is htop, kind of a task manager. Im using LGSM (https://linuxgsm.com/) except on gothic 2, which is a simple downloaded executable. Last summer I started a "hobby" to host old, sometimes niche(avp2, vice city) games
You just get used to memorising the locations of buttons 1-0 by touch. And yeah, the reaction time you need compared to tactical combat games (CoD, Battlefield, Arma) is a lot higher, intensified when your range of engagement is tiny and average movement speed is superhumanly fast. We call these games 'twitch shooters' for a reason.
As a player and enjoyer of both area, tac-com, and large-scale team shooters, you get used to it. Learning how to predict movement is a big part of target acquisition, but so is having stupid good vision.
As many others have said, the lack of any effective weapons on spawn is probably archaic and could be updated with loadouts or a class-based system. It does lend itself to games being dominated by those with luck and map knowledge tbh. A fair chunk of skilled AFPS success does come down to item spawn camping. Not to mention spawn camping is generally much, much easier in most AFPS due to this imbalance incurred on re-spawn.
In short, AFPS are very different reaction-based form of FPS. They take getting used to, and may not be for everyone due to the steep skill curve. But in their defence, at least you don't spend 15 minutes traveling across a map to get sniped by a dude almost a kilometre away.

Yes, with a couple of minutes research, it seems that the patch mentioned in your original link does add universal binaries, making it compatible on Intel. See here:
Your GOG link also mentions Intel under section 3.
It seems like 10.8.5 has just broken your version of the game. I only run it on Win7 so I can't tinker with my copy to see if I can get it to work on 10.10. That GOG link effectively only uses Parallels/Wine etc (anything to run a windows .exe installer) to install a windows version over the (PPC) OS X demo, and then patching it to Intel. It's a slightly different way of achieving the same goal from your original link - creating your own, native wrapper using the demo. Either way, it sounds like you're going to struggle with the latest patch (3369-2) on 10.8.5.
If the GOG method fails you, and you can't get a copy from Plastonick, then you're back to either trying to emulate a Windows version inside Wine, or emulating Windows itself inside Parallels or VMWare and running UT inside that. Neither are going to be pretty, but they will work.

Try editing the GameUserSettings.cfg file at C:\Users<profile name>\Documents\UnrealTournament\Saved\Config\WindowsNoEditor . It looks like this at the top of the file in case for some reason that file is empty for you:

If you get a black screen running games it can mean they are detecting that your monitor supports higher refresh rates / resolutions than it really does. This can often happen using old monitors or TVs with incorrect EDID information. You can try creating a custom resolution using your graphics cards control panel or this tool (http://www.monitortests.com/forum/Thread-Custom-Resolution-Utility-CRU) that actually matches the highest res/refresh your monitor supports or installing the correct monitor inf from the manufacturer (install it via device manager).
Occasionally people have problems with black screens because they do not have the codec to decode the intro videos functioning correctly (usually due to a bad previous codec install) so you could also try installing this reliable codec pack if you think this could be your issue - http://www.codecguide.com/download_k-lite_codec_pack_standard.htm

It can happen while I watch a video on Youtube. I uninstalled something so I don't know if it will help. There was a flash player update for Windows 10 and to me it doesn't seem normal.
I don't believe that Microsoft should do that for me, I prefer to install them manually because I know what I put in my computer. When I install Windows 10 I noticed they put a Nvidia driver that people had lots of issues with it. So now I still don't know if it's my system or the OS... Keep trying I guess.
