Hello everyone, I'm a former server owner and now a plugin developer. I mainly code plugins for some of my server owner friends, but sometimes I publish them too.
I recently created a plugin that allows the creation of custom items, with a lot of built-in powerful tools.
I decided to make it free, open-source and to provide support for it, creating a small community around this plugin. And after a bit, I decided to post it here, since it might be useful to other server owners too.

According to this MCF is an official Minecraft resource. Exactly what the hell that means nobody knows anymore since Mojang's legal team is as about as predictable as an eye floater.
This is normal for non-pregenerated worlds. Dynmap doesn't generate new chunks for you; it only renders existing ones. By default Minecraft only generates new terrain when players enter view distance of them for the first time. Those chunks didn't render because players haven't been there yet.
I'd recommend a plugin like ChunkMaster or Chunky to pregenerate the world a bit, then rendering with dynmap. This will additionally decrease server load in the long run as generating chunks is usually resource-intensive, so doing it in advance will prevent players from slowing down your server later on. (Chunkmaster IIRC also has a Dynmap hook and will add any chunks it generates into Dynmap's render queue.)
CoreProtect supports all the features you want, but I also may be a bit biased. 😅
However, it is the most actively maintained block logging plugin at the present time. Version 19 was our most recent major update, and added a bunch of fancy new features, such as hopper transaction logging. All of these things should help you get better performance out of your server.
The only thing really out of your control if you are on a shared host is if the host has lots of servers running on your box, because you will all be running on the same CPU
As a side note, we released ViaVersion last night for anyone looking for temporary support while waiting for Spigot / plugins to update. I'd advise you to update as soon as Spigot drops 1.13 to give players the full experience :)

Gotta make the obligatory Paper PSA, https://papermc.io is a great fork of spigot that helps with performance & general optimisation, it's great if you're running on old hardware like it sounds you will be.
I'd also recommend looking into LuckPerms, it'll allow you to create different groups each with different permission levels, so you could elect moderators which have the ability to forcibly unclaim land, ban/mute players etc

Specifically the part about Index -1 out of bounds for length 129
mean that the issue is almost definitely a problem with the plugin itself, not something you did. Basically what is happening is something (probably aurora) is doing something with a list of 129 items related to the lighting engine, probably iterating through coordinates or something, idk. It's working through this list by index, basically the "address" of each item in that list, kind of like we say "A" is the 1st letter of the alphabet; it's index is 1. Well, the plugin is attempting to get something from that list by the index negative 1, which is obviously completely nonsensical. Nothing can be the negative first entry in a list.
Basically, remove Aurora, see if it resolves the issue. It probably will. Once you do, contact the Aurora devs for support, since you paid them.
Also, upgrade to paper. It's just plain better than spigot in every way. https://papermc.io/

From what I know, those are caused by lighting not being generated in those chunks. Try running https://www.spigotmc.org/resources/light-cleaner.42469/ on the server.

It doesn't increase the amount of mobs but instead makes them more difficulty as you move away from spawn.
That's an ancient processor that would be terrible for Minecraft due to its poor single thread performance. Why not just rent from SoYouStart or some place? That plus the slow disks would bottleneck hard.
I sincerely hope that you're trolling. That CPU is a good 25% slower than a 1230v2, and almost 40% slower in terms of single thread performance. You could rent a 12xxv2 machine with actual SSDs for ~$50/mo in most cases.

But, to your post, it seems like you're just angry. Bashing those who have run their server a certain way for so long really is not necessary. I for one have run my server for the better part of two years and have not profited a single dime. Sure, there are donations / perks. We've had maybe one or two people donate just for the sake of donating. I created the plugin 'DonationPoints', people donate for points (even though points may be gained several other ways so you don't have to pay, but paying speeds it up), and then spend these points on various in-game perks (Such as the ability to set more than one home, (we set the limit at 2 homes), access an additional backpack, or change their element (We are a Bending server). I have never considered my server pay to win in the slightest, as everything available via some form of contribution can be gained without putting a single dime into the server.

A lot of people with high-count servers say word of mouth is the best form of advertisement. I personally have a decent budget to advertise with as well and am stuck at that amount of players.
Recently I've just been investing in new features, and plan to put some leftover money into advertising to hopefully boost this whole word of mouth process.

So Bedrock uses UDP rather than TCP for its communication, my assumption it would be either the router is doing something silly with TCP traffic or possibly something similar is happening on your host system. Maybe bufferbloat?

Minetrack Light:
I updated Minetrack Light to v1.2.2 this week with the changes which Cryptkeeper added to Minetrack. They're small changes but I quite like them.
I worked on a plugin using PaperSpigot today that increases the render distance for a player if they're in a specific WorldGuard region. This way we can show our spawn in it's full glory but keep the render distance everywhere else low to prevent chunk generation lag.
I hope to have my server continue to grow this year but I will need to really think out a few issues before it can scale bigger.

Spigot has Orebfuscator included with it. There are different modes for anti-xray, and ores exposed to air aren't hidden.
You can change the mode to create tons of random faux-ore blocks in the world instead of replacing hidden ore with stone, but there are potential problems with that.

1) Bedrock could potentially be a platform that is used, however scaling and performance of Vanilla Bedrock isn't as favorable as Java Edition.
2) Ubuntu Server is easier to manage as it is headless and focused on what task you wish to complete. It'll be a small learning curve to move into strictly command line. However, many deployments roll out with Ubuntu Server rather than Ubuntu Desktop. You may consider installing a Control Panel (Pterodactyl) or simply running the server off screen/tmux.
3) While I'm not best at determining hardware, i7-2600 feels a bit more comfortable.
4) If you choose to slide over to the Java Edition, I'd suggest starting with Paper, as they have optimizations and allow plugin compatibility.
First plugin is CoreProtect as it's a must-have for logged changes and conducting rollbacks. GeyserMC can be used to allow a fair bit of Bedrock Compatibility. Keep in mind, there are some limitations.
If the server reaches outbound, make sure to enact a Whitelist or use DiscordSRV linking.
Backups are always recommended. As for protection plugins, consider using GriefPrevention, Towny, Residences, the list goes on!

Most performance plugins suck. ViewDistanceTweaks is good though, I think.
But apart from that, I'd rather try optimizing your server configs, this way you gain a lot of performance. Another thing that I would recommend is having some rules on things like how many animals a player can have at a base or if automatic (/afk) farms are allowed.
Oh, and of course use Paper or a fork of it, but that should be pretty obvious.

If this error appears after hitting run.bat/start.bat/.sh, a simple google search will tell you that you have the wrong jar linked. Edit your run/start.bat/.sh to start the correct jar (minecraft_server.jar or forge_server.jar or similar)

You're going to need to be running your server with a plugin API such as Paper/Spigot or Sponge.
You will need a permissions plugin like LuckPerms to manage groups and permissions.
You will need another plugin like WorldGuard (requires WorldEdit) to make regions and restrict building to these regions. This can work with your permissions plugin to restrict access to certain groups.

Up to date, designed for people with large stuff to paste without crashing the server. Separates a paste into sections that it individually adds in to minimize swallowing all the resources in one go. It's a premium plugin, however.
EDIT- extra info based on ram reqs taken from their faq:

Alternatively, you could use one of the map editors out there for pastes, I think MCEdit has support for that functionality.
Bukkit still exists, but it is maintained by the Spigot team instead. However, you can't just download pre-built like before. Now, you have to download BuildTools, put it in its own folder, run it, wait about 10-20 minutes, and finally upload either spigot or craftbukkit to your server.

I used FluxBB. It was very light and simple. Looks just like every other forum out there. I even wrote my own player stats widget that parses the world/stats json files. Not a single player registered.
I haven't used iOS in a while, but from what I remember, voice apps will work in the background, much like a phone call runs in the background. You might find it inconvenient that status bar turns red and gets a little bigger (to remind you that an app is recording audio), but that's just how it is.
I strongly recommend Mumble (https://www.mumble.info/) and its server component murmur. It has iOS and android apps as well as your standard desktop program, and all of it is Free (as in freedom) Software. Your Linux server should very easily handle murmur.
I can fully assure you, I have, and I can assure you that you don't know what you're talking about.
1) Anti VPNs can, and are being bypassed by people using alts. PIA for example have coroporate routed IPs. NordVPN has an ever-growing server list, and can even dynamically change your IP per-program.
2) Bot attacks are incredibly easy to block, and an AntiVPN will not entirely block it.
3) A real attack would be a direct distributed denial of service attack, to which an AntiVPN will do absolutely nothing to protect against.
There are multiple ways to download a copy of your server.
I made a free alternative to these plugins a little while ago if you wanted another plugin to consider.
My understanding of the difference between the two plugins is that MobFarmManager limits the number of mobs in a chunk, whereas FarmLimiter limits the number of mobs that can exist in groups (i.e. mobs that are close to each other). FarmLimiter's approach is probably better since with MobFarmManager players can spread their mobs out across chunks

Piggybacking off your comment - for 3 players you probably don't need a dedicated Minecraft host - something like Digital Ocean, Linode, Amazon EC2 works fine
And disclaimer - I'm the dev of this - but if you're looking to set up a server on Digital Ocean I think you should check out gamocosm.com. It automates setting up a server (although you can do this yourself), and also helps you start/stop the server on digital ocean such that you don't pay for it when you're not using it. Digital ocean charges by the hour so you could be looking at just a few cents a month. I use it myself for my survival world and various adventure maps I do with friends

I use a voucher plugin so players can buy an item that will grant them more claim blocks when used.
It's not an issue really, in that it does require players executing it themselves.
The theoretical attack, though, is that the skin can be downloaded by the game itself (but, again, not run); that's how it would get to players. However, it would not be run; the user would have rename it and manually run it. It's a lot of fear-mongering over what really is a tiny issue (that still should be fixed)

I'm not familiar with that generator but you can sometimes fix broken chunks with MCEdit (http://www.mcedit.net). Just download your world, open it in MCEdit and trim out the bad chunks so that new ones will generate.
Gamocosm snapshots your server, then destroys the server. You don't pay DO when the server is gone. When you restart, Gamocosm recreates the server from a snapshot.
It takes a 1-5 minutes to start or stop and your IP may change from time to time, but it's the tradeoff for paying much less over a month of year
Edit 2 on snapshot pricing: I got home and took a closer look - it seems like Digital Ocean is not charging for snapshots yet (will be $0.02 per GB
). I also checked my invoice and don't see any charges for my 7 snapshots. You can find "Backups and Snapshots Explained" here.
Also, from a comment on that page on June 5, 2014 by an employee, The plan is to only charge for the actual disk space used
. I checked the disk usage on my server - 3.6GB, so the overhead of saved snapshots should be negligible.

EDIT: Your .bat file looks okay to me. I believe you can use straight up G for the GB of ram you want to use, instead of converting to MB. For reference this is what I use for my server:

CoreProtect isn't unmaintained, it's just not being updated when it doesn't need to be. It will be updated when 1.13 comes out (source). The developer is also a moderator of this sub and last posted yesterday.
For the jar, you are looking for CraftBukkit, which is what Spigot was built upon. The process of getting it is identical.

My server runs fine with the dev builds. I would only use MV-Core, MV-NetherPortals, and (maybe) MV-Portals from there though. I also swapped out MV-Inventories for PerWorldInventory.
Look into ultra cosmetics, great open source plugin for pets, trails, hats, emotes and more. You can disable the effect gadgets have on players and turn off mounts. Also includes chests that players can unlock to get cosmetic items out of by buying a key.
You could have some sort of player group plugin as well, and let players create groups and have a private chat. I wrote suffixcommands, an open source badge plugin that does just that.
I'm anxious to hear what people say to this. Right now we are just using text, which is mostly fine, but it's a huge pain to setup and update. Fortunately most of the time we have awesome community members that help new players.

So we are just using ServerSigns with text for now.
Almost definitely caused by a hack that allowed players to place signs with more text on them than they're supposed to, which crashes a client that tries to read them.
It was fixed in 1.8.7, and this plugin will automatically detect the signs and fix the text.
Pro tip: Google your errors

I have lots of little kids that don't get how to claim with Grief Prevention either, so I've been looking at alternatives too.
I'll give you a different perspective that you might not have considered. PlotSquared. It hooks into WorldGuard for flag support, would easily allow you to assign a number of plots/claims by group, and claiming an area would be as simple as using /plot claim.

The developers will know better about its current state, but added complexity increases the likelihood of problems. They can increase stability over vanilla is by fixing vanilla problems, but with 1.14.1 in the pipe, I doubt there's much motivation to do so right now.

It seems you're running a 1.12.2 server, and your Multiverse is for version 1.13+(?). Either downgrade your Multiverse version or (preferred) update your server to 1.13.2, also consider using PaperMC.
Also, try to avoid ever using ConsoleSpamFix to hide errors, it's better to fix why the errors are there in the first place. :P
I am going to call out pterodactyl as a free and OSS control panel for unlimited servers. It's not just minecraft either. There are guides for a full CentOS install.
One thing to call out is that it doesn't run on OpenVZ VPS's due to requiring docker for the daemon.

The Xray glitches are related to the way minecraft renders block faces and when a player clips into a block. Its the same reason that when you use spectator mode to fly into a block you can see through the world.

The "facts" I was referring to were the copies sold. And like I said, I prefer java over all the other editions and I believe it's the best edition, I'm just being real. And if what you said about only 30 million/100 million copies were from java is true, then that is some pretty solid evidence that bedrock edition has more copies sold. I think you are the one blindly defending your beloved player base.
Edit: Minecraft.net displays the amount of copies sold, so yeah about 32m/150m copies sold are from java.

That's awesome. You'll for sure want to go with server-side so that things run smoother, and less of a hassle for her.
For W/E or FAWE, go with FAWE. Make sure to go to their Jenkins builds, as they are more up to date than on SpigotMC. There aren't any downsides that I have found about it. It works great and is more stable.
As far as a selection visualizer, I recommend WorldEditSelectionVisualizer ( https://www.spigotmc.org/resources/worldeditselectionvisualizer-1-7-1-15.17311/ ) I believe something like this is what you're looking for. It supports both World Edit and FAWE, so it should work fine.
As far as a GUI plugin, I haven't seen any for commands, but you could probably make something using DeluxeMenus or similar plugins.
It's likely done with a GeoDNS service like AWS Route 53.
It can also be done with an anycast network that directs clients to the nearest point of presence, but since they use OVH I doubt they are doing this. It's likely just GeoDNS.
Sounds like there's a dupe on your server. All it takes is 1 skull and then they can use an exploit to duplicate the item as much as they want for infinite withers. Download this plugin to fix it. And "massive water/cobblestone structures" are just a vanilla game mechanic. They are called lava casts and can be created extremely easily. Use this plugin to fix it or disable water/lava flow entirely on your server.
Cant keep up issues are mostly CPU related because the game cant keep up with the game ticks. I'm guessing youre using somewhat dated Xeon processors, which probably dont have the highest single core performance. The fact that it has 12 cores per CPU doesnt matter. Minecraft is almost completely a single core instance, and can not take advantage of multiple cores and scale if needed.
I'd suggest installing Paper, running timings when it lags and optimizing your configs with this guide..
Ontop of that pregenerate your chunks with a plugin called WorldBorder with the /wb fill command.
Also install VillagerOptimiser and LimitPillagers. Sadly 1.14 is horridly optimised, and what I stated above is what you can do to make it somewhat runnable, or ofcourse getting a new CPU that excels in single core performance, but optimising the game first is a better option.

Question for plugin creators and server owners with custom plugins: how is your 1.13 update coming along? Are you / your developers finding that they need to rewrite almost everything for 1.13? Reading this thread did not give me high hopes for forward compatibility. We're running into some pretty annoying issues on my server as well.

Almost everyone uses Spigot or Paper (Spigot with even better performance). Courageous ones use Sponge.
There are also modded servers, running Forge.

Here's my best summary, as I understand it:
The primary issue is the clarity of plugin status as a free plugin on a premium page, since they're offering free binaries. This is especially confusing for a plugin that was previously free for years. This bites users, which in turns takes up the Spigot team's time, regardless if you think those users are stupid or not. Apparently they experienced this with the other plugin's mentioned and so no longer allow this. They don't want to make exceptions. They gave him an alternative that would keep the plugin status clear, but he didn't like it.
A second issue is profiting off the foundation built by dozens of other contributors over seven years, who might not have contributed under these new conditions. As far as I'm aware, this is not a legal thing though, as the GPL allows commercial distribution.
